If you have S-off you don't have to lock your bootloader to run a RUU
If you just want to unroot, meaning get rid of root permission, you don't need to run ruu, supersu will do the job for you, there is an option in setting of supersu, unroot, then reboot your phone, job done.
Whenever you want to root, flash supersu from recovery, the unroot to go back to normal.

I would like to know as to how can i backup stock recovery? Bcoz, i wish to go S-off and unlocked via Revone method, then flash TWRP, flash a few mods, and then get back to stock recovery , s-off, locked bootloader. Is that all possible. Does a nandroid backup, backup's stock recovery as well???

You can't do a nandroid without custom recovery so that is out of the picture. OTA zip files however contain the recovery file you need.

If you're still on stock recovery at the moment - go into fastboot and command:
fastboot boot name_of_your_custom_recovery.img
This will just boot into custom recovery without flashing it. Do a backup and it will backup your stock recovery.

how do I know the name of the recovery?? Or do I need to name it by mnyself..... and after backup, which place do i need to find it in my phone to secure the backup copy....

You'll need to download either CWM or TWRP. You can rename the download if you want to something like cwm.img or twrp.img to make it easier.
Once the backup is done it will be on your phones internal storage in the clockworkmod or TWRP folder - depending which one you choose to boot. Just copy it to your PC.

One question though... i bought this phone as a used, and it was Tampered and Relocked. When I selected the recovery option, it booted the phone to somewhat stock like recovery, and then after some process, the phone rebooted, and the phone was totally Factory Reset.... everything in the storage was gone too..... so is there an way to check if it is indeed a stock recovery, or this is the normal behaviour of stock recovery...?
You need to unlock your bootloader before doing anything with custom recovery. Use Revone or the official HTC Dev method

this method of just booting a custom recovery used to work with OLDER hboot versions. but it doesn't work with newer hboots. my hboot version is 1.54.0000 and when I use the command mentioned above, my bootloader menu just freezes!! guess I'll have to look for the OTA file then to find the stock bootloader!

Not sure if it helps as I was still on 1.44 HBoot, but when I tried the command while the bootloader was locked, my bootloader would also freeze and I had to do a hard reset. Once I unlocked my bootloader, the boot command worked.

first of all, you must have your bootloader unlocked in order to boot/flash a custom recovery. you can't do so if your bootloader is locked. and secondly, yeah, I also had the boot command worked out before I had the 1.54 Hboot. I guess this one doesn't allow 'just' booting a custom recovery!
I unlocked my phones bootloader and installed twrp recovery but when I flashed something that was supposed to fix the R/W permissions my phone gets stuck on the HTC Logo boot screen. I've been unable to use ADB on this phone meanwhile my other HTC One works fine so I know its not my PC.. I can use fastboot but I have no idea where to go from here.. you need to relock bootloader to run ruu, try this.

Thanks for the reply but unfortunately I can't use that RUU because I'm on 3.04.651.2.. I've tried to install a ROM via OTG cable with no luck TWRP doesn't see it..

Otg only works on powered cables, you need to format your data via TWRP and adb sideload a Rom. It must be 4.3 or your touch screen won't work. And you can't s-off because there are no known exploits for hboot 1.55

You are correct wont work on 1.55 hboot, I guess I wasnt paying very good attention when I replied.
1. Download a 4.3 ROM on PC
2. Go into twrp, wipe cache, dalvik, data, and system.
3. Place a ROM on your computer in the same folder as your adb tools
4. In twrp, go to advanced, then side load
5. In command prompt on the PC, issue the command "adb sideload filename.zip" from the folder containing your adb tools and the rom

I've watched that already it says to install zip file through cwm from xda but doesn't mention which file. If I add supersize surely that would root the device but I would like the most recent version it must be somewhere on here I would have thought?

This will flash the recovery. Boot into the recovery. When you choose to reboot, select system and it will give you an option to install su.

True personally I'd rather have twrp, but I thought to run rum runner cwm was a must can I s-off with that first then flash twrp as a different recovery after and gain root through that would it be a case of then just overwriting the current recovery being cwm thanks

You can always use TWRP first to get root, then load up CMW for rumrunner. I have used revone in the past (also got a One s-offed with JCard) so I havnt used rumrunner.
If you need CMW after TWRP then just repeat the instructions above but use the CMW file name instead. You wont need to re root.

Sorted got the supersu all now and gained root through cwm just not got a super su app on it yet I presume I can just install it in recovery to sort that

Well the only other device I have rooted was my Samsung note 1 which was pretty simple. Well I didn't no bit when you first reboot from cwm recovery it says yes to gain root access which I did just need to add supersu which came with rumrunner. Which I sorted tonight just had problems with my laptop and adb not recognizing after testing adb devices.

I am S-OFF with superCID
Recently I flashed the latest RUU of 3.62.401.1..., and apparently it wipe all my files including my SD card. My phone now is back to unroot and it cannot get into recovery (instead a red warning). Can anyone advise on the next step? I tried to manually flash custom recovery TWRP via fastboot but it states "error: remote not allowed". I am not sure what to do next to gain back root and flash custom recovery. Do I need to go back to HTCDev to unlock my device again? Its currently "relocked" as stated in my bootloader. Or should i just unlock it using revone method?
EDIT: i cannot be using revone method since i am no longer rooted

You could look at rumrunner but I'm not sure your version is supported.

Just uptade your bootloader and you will see the unlocked letter at the top of your bootloader. Then just flash a custom recovery. Then you can make root proccess again from the rom.

Sorry I dont get what you mean. I can boot to hboot by holding Power + Vol Down. From there i select recovery.. and hold power vol up and down again together?

I am currently in 1.54 since i flashed the 3.62.401.1 RUU. You mean flash a custom bootloader via fastboot? Do you have the link to download the boot.img?
Just go to htcdev.com and register. Go for unlockbootloader. After a few steps u gonna find a RUU that updates your HBOOT. İt will make your hboot unlockable so u can flash things like boot recovery etc. Then do as i say.

I rooted my phone and then unrooted it in order to update on Sense 6. Everything went well with unroot procedure except superuser app stays in app tray. Since then the phone is locked and on stock. Now I need to return the damn thing because of bad camera. I tried to remove superuser app by deleting system/apps/superuser.apk and system/xbin/su in ES File Explorer but it said that those files cannot be deleted. I also tried to uninstall the app through Google Play but that didn't work either.
I realise that there probably won't be any left options except to reroot my phone, deleting superuser app and then unroot again but I have to ask is there any way to remove it without reroot?
I'm scared of reroot because I don't know would I be able to unroot again and put the phone back on stock ready for service or RMA. I'm on Sense 6 (6.09.401.10), Android version 4.4.3. The phone is still under warranty.
Please help with any available info. I'm noob at this so I even don't know where should i start or what questions to ask.

You need root to access those system folders, only thing I can suggest is Factory Reset from the settings menu. If that doesn't work try factory reset from Stock recovery and even the bootloader factory reset is worth a try.
Not sure it will help though I don't think it touches the system partitions.

I did factory reset from boot loader menu and tried to delete those files again but that didn't work.
I don't know how to do factory reset from Stock Recovery. Would you care to explain?

Boot to the bootloader and Select "Recovery" the screen will go black for a short period then display a picture of a phone with red exclamation. Don't worry it's normal.
Hold volume up and press (don't hold just press) power to reveal the stock recovery menu, you will see some errors about can't mount sd card again this is normal in stock recovery.
The reason I asked about s-off method was if you used Sunshine you can use it again on the same device without paying the fee. But if you have to root again you will need s-off to return to stock. And there's no guarantees the older (free) methods will work now your updated to the latest firmware.

Well, that doesn't work. Still stuck with SuperSu in my app drawer.
Sunshine method doesn't ring any bells to me. I didn't use it most probably.
So, I probably have to reroot, unlock, s-off to be able to uninstall SuperSu? Any advices on doing that on my firmware? Would I be able to relock, unroot and s-on again?
Would it be possible to use something like Z4Root app to temporary root the device and then uninstall SuperSu? Or root/unlock/s-off method is necessary?
Does anybody have a safe method for removing SuperSu under these circumstances and is willing to explain it in details so noob like me can understand it and do it by himself?

Outside of what Danny201281 stated there is really not much you can do except go thru root again to remove the files. There is one long shot that might work; go to Google Play Store > My Apps and scroll down to see if SuperSU is present. Click on it and see if the Uninstall option is there. Other than that sorry, I'm out of ideas.

Doesn't sound right that SuperSU can survive a factory reset, unless it is baked in. Are you sure you're running a stock ROM?

Yes, because OTA updates are working as expected. As far as I know, I wouldn't be able to receive and install OTA updates if I would run anything other than stock ROM.
Anybody have some good advice or link (preferably detailed step by step instructions) on how to safely root under these conditions, remove SuperSu and then unroot back to stock?

Go into twrp choose Advanced / file manager go to system/app delete su and Superuser.apk
could also be under /superuser/su and Superuser.apk
reboot to the bootloader and flash stock recovery ...done

Boot your phone to TWRP recovery mode by turn off your phone then presses Vol up + Power to boot into bootloader then choose RECOVERY. There is a more simple way, by using “adb reboot recovery”.
Once came into TWRP main menu, now tap Mount -> Mount system then taps Home.
Tap Advanced -> File Manager, browse to “/system/xbin” folder. From there delete su, daemonsu or busybox if it exists. Also browse to “/system/app” the get rid of Superuser.apk.
Now Supersu doesn't come back when I reboot and root checker tells me my phone isn't rooted

Do I need S-Off? Would I than be able to claim my warranty with all traces of rooting removed?
Is there anything I should know in order to keep myself out of screwing things up beyond repair?

Oh, and my version-main is 6.09.401.10 as fastboot 'getvar version-main' stated. I can't find it on the Stock recovery page you recommended. The nearest is 6.09.401.5. Can I use that version or...?
