Is there a way to play the .MOV video files on the Diamond?
And if not, with which program can I convert them?
And to which file do I have to convert them?

Same here, using CorePlayer (maybe the free TCPMP player can also play it)

Hey bro just install coreplayer and it will play all formats, its the best supportive player for all types of media files but only ac3. audio is not supported.

I'd suggest VLC as a media player.
For e-readers, I find no single app does it all. EZ PDF, Perfect Viewer, Aldiko, and Cool Reader all get used on my Nook depending on the format of the content.

Rockplayer for Videos, Player Pro for Audio and Mantano Reader for epubs/pdfs.
Mobo Player for video
Aldiko reader and I'm using Rock player right now.
Where do you find the vlc app?

I am hoping someone will be able to help me, I have stored some .flv files on the sd card under "/SD Card/My Files/Videos/CBT Nuggets" on my Nook HD, however I am unable to play them.
I have downloaded and tried the following FLV HD MP4 Player, FLV Video Player and MX Player from Google Play but can only get as far as the following directory on the sd card: "/SD Card/My Files/Videos/"
Is there a reason why i am unable to get any further or that none of the applications are able to see the .flv files?
The sd card was formatted in the Nook and it is 16GB capacity.

I play a lot of .flv about tutorials for classes from Youtube and Khan Academy as well as CBT Nuggets and others. I use MX Player and MX Player Codec for Neon.
If you know how to sideload apps use File Manager HD to browse your whole system and select the file to play with MX Player.
