The build I'm using (AOKP) has a small black square that it uses as a tile to make up the black background but anytime I change it nothing happens.

I was using rom toolbox to change the status bar color and after reboot the status bar color didn't change and now my home button doesn't work. Even after restoring backup.

I don't believe so. You may be able to tweak settings if it's deodexed but it wouldn't be easy. Why not run a cm or aokp based rom?

Can we lower the lowest screen brightness somehow? I feel like its to bright for dark areas and it would save more battery while using it in dark areas as well...

You can always download the screen filter app from the play store. That's what I do. In the AHD you could set smart actions to turn on/off the screen filter app at a certain time and then u don't have to worry about turning it on and off.

YAAB in the F-Droid repo is actually much more subtle about the dimming, so I prefer it over screen filter.
