In case you didn't know.
Steps to avoid having to reboot when you want to replace an app:
1.- Delete the app you want to replace in system/app
2.- Go where you placed your app on sdcard
3.- Move/copy it to system folder
4.- Set permissions rw-r--r--
5.- Move it to system/app
DONE. You don't have to reboot phone
Eh. I always have to reboot even when I use this steps.

Some system apps can, some cannot. Depends.
You also need root which you neglected to mention.

if you kill SystemUI the phone will be messed and you can't see and can't do anything
No way. You can't kill it permanently.
I dont understand why you would not want to reboot anyway.
Surely your not not that impatient to wait 30 seconds?
And what benefits are there?
Seems a redundant topic to me, and a topic that belongs in the general section as this has nothing to do with themes or apps.

if you have your battery drained, it might be caused by your SD card...i heard sandisk cards make a lot of trouble :/
It's nothing, the dev thought it was something it's not. And this phone probably already have this installed anyway.
Edit: I'm not sure, but I have a faint memory that it is game-profile related. Something the likes of it maybe clocks down the cpu if your running a simple game and maybe set the min freq higher on cpu-intensive games, to minimize lag.
Installed it as an App for the P880 a few days ago - still 100% battery after 3.5h standby, never had this before
Installed it , feels nothing different .

APK doesn't work while it is in system/bin, it should be in system/app.
The same was on one x until HTC fix it.
So you have to move NvCPLSvc.apk from system/bin to system/app or just install update.

Not apply it by "install", you need to apply this fix by:
1. Ensure you are a SU enabled
2. Ensure you mount system mount point with READ WRITE permission
3. copy it to /system/app/
4. And delete all cache files in /data/dal-vikcache/
5. Reboot

one easy way is with titanium backup
First you guys need to be rooted.
Then just move the apk you want from /data/app/ to /system/app/ using any root file explorers.
Set the permissions to rw-r-r- and voila, you now have your system app

Because it's in the system folder. And please, use your imagination and try yourself. We are not here to spoon-feed each and every detail. You have already been told everything you need to know to complete the task. Now please use your brain and start trying. And if you cannot figure it out you probably should not be messing with system apps and permissions anyway.

You make backups with recovery. You can also make a backup of the xperia home apk with titanium backup that you can restore,
I can provide you with the file when I get time.
Just remember that in future it is always good practice to backup things up before you flash anything or replace system apps. that way when things go wrong (Or if you don't like the result) then you can easily go back without having to ask for someone to provide you with the files that you once had on your phone.

You throw them in system/apps and overwrite.

seeing as you never mentioned which rom you were on I presumed you wanted the stock systemUI.apk.
If you want something different then extract it from your rom download and put it in system/app using root explorer and change the permissions so they are the same as other apps.
HINT
put it in system
long press on it and choose change permissions
change them to this
