The edit to remove it is in the i9000 forums. Id assume you can find out how to reverse the change there.
Is there any way to remove the notification bar on my note? I got image burn once and had the display replaced by Samsung... I don't want it to happen again...Is there any custom rom which allows this or any other fix?

Edit framework-res.apk
In bools.xml set statusbar height to 0 and statusbar icon height to 0
^^ how do I do this? Is this some developer application or something?
Is there some easy fix like flashing a custom rom or something that allows removal of notification bar or transparent notification bar??

You could use Launchers to do this, but if jou want to stuck to the touchwizz launcher you have to follow these steps:
1. Get root
2. use adb and use this code: adb pull /framework/framework-res.apk (correct me if i'm wrong)
3. Use apktool to decompile this apk
4.
In bools.xml set statusbar height to 0 and statusbar icon height to 0

Click to collapse
5. Recompile using apktool
6. use adb and use this code: adb push framework-res.apk /framework/framework-res.apk
7. use adb and use this code: adb shell <enter> chmod 755 /framework/framework-res.apk
Someone correct me if i'm wrong i'm doing this by head (no way of testing it...)

How do I change the nav bar size to make it smaller? I also want to change stock app tray icon on homepage.

Backup in recovery first then flash either of these - http://forum.xda-developers.com/showpost.php?p=44237288&postcount=276
As for the app tray icon, the easiest way of changing it is to install a custom launcher such as Nova Launcher, then you can install icon themes or use your own icons.

At 25 it should be tiny! Are you talking about the width of the nav bar?
Sorry meant notification bar.

You are confusing us.
You want transparent status bar, and on screenshot it is transparent. And then you started to talk about navigation buttons.
Try: Settings/Pac-Man/Navigation Bar and remove it.

Do as @shut_down said or use any build.prop editor and edit the following line qemu.hw.mainkeys=0.(Here change 0 to 1)
I can not make clear the status bar at the same time that would not vylizla navigation panel, and this panel I do not need
