This is a workaround for getting missed call notifications in addition to SMS notifications whilst using STAMINA mode.
Note this only works for anybody who hasn't upgraded their firmware yet. Upgrading apparently "fixes" this (useful) bug and you don't get notified at all any more.
The notification LEDs only appear to stay flashing in STAMINA mode if the event occurs when screen is off. This is why SMS notification works, as an incoming SMS doesn't wake the phone. Phone calls,on the other hand, cause the screen to come on, so the notification LEDs don't remain flashing after the missed call. It's the nature of the "bug" it seems.
So, missed calls have to be converted to SMS. The free app "Missed Call Messenger Lite" does this. If a call is missed it fires off an SMS. If you put your own number as the SMS destination, you send yourself an SMS which comes back shortly, time depending on how busy your network is, usually 2-5 seconds.
The problem is, if your network returns the SMS too quickly it arrives whilst the screen is still lit from the phone call. Luckily the app has a delay setting ("call log timeout" - under "Advanced Settings") which delays sending the SMS. Default is 5 secs. If you set 15 secs or longer it should work, the SMS being delayed until after the screen goes off. You need to include Missed Call Messenger in your STAMINA mode exception list,or the SMS won't get sent!.
There's one more thing you need to do. There is already an automatic entry in contacts, right at the top, called "Myself", and the bounced back SMS will be from "Me". Unfortunately you can't set the illumination for "Myself", so you have to create another contact with your own number.
You could name it "Missed Call" or similar, and if you begin it with an underscore it will end up out of the way at the bottom of the contact list. Luckily the system picks up your new contact rather than "Myself" when your own number comes in, and the LED bar flashes.
It sounds a complicated workaround but it actually works without any fuss,so you can now have phone and SMS notifications.
Just to repeat, this only works for the original firmware.

This is indeed an excellent idea. If someone could somehow develop something that allows the screen to come on to show you what is happening, but the screen stays insensitive to touch, that would save me a lot of headaches.
The "lock screen" feature almost does this, but not quite.
I'd like to third/forth this idea. I often find myself hanging up a call as I pull the phone out of my pocket, or launching random apps when a message arrives. Very irritating!
I would certainly agree to that too. I am forever calling random people while driving because of my phone being on my belt and then recieving an SMS

AFAIK message on screen will only prevent the message itself to be displayed automatically when you receve a message. Your screen will still be switched on and a lot of funny things happen when it's in your pocket.

I have a strange problem with the TYTN II. I put it to vibration using the HTC home ant it is OK, vibrating when somebody calls. Then suddenly, without me changing anything, it starts ringing as if I changed it to "Normal" profile. When I look at the HTC home I see it still has the "Vibrate" profile selected. I have to press on the "Vibrate" again to make it go to vibration again.
This strange thing happens randomly (or at least I cannot find what causes it), sometimes when I have used the phone, and sometimes even when I haven't.
Any ideas what the problem might be?

Have you gone to Settings>Phone and set the Ring type to "vibrate and ring"?
You can also use Settings>Sounds & Notifications>Notifications and set "Phone: Incoming call" to "Vibrate and ring"

Yes, I have all the settings. I change between the "Vibrate" and "Normal" profiles when I am in meetings (vibrate only) or generally (normal, ring + vibrate). The problem is that when I set the vibrate profile, the phone automatically rings sometimes, with sound, which I don't want in a meeting.
reminders?
This problem has just started to appear on my Kaiser. It seems to show up after a reminder appears. I have turned off all sounds and reminders except calendar reminders but vibrate still gets changed to ringing. I have also used Kaiser Tweak to change the defaults.
I don't what triggered this but it seemed to start when I uninstalled FlexMail 4 and then installed Flexmail 2007 but that may be coincidence.
A real problem in meetings or in a hearing where an official can really get upset over a ringing phone.
I still don't have a solution. I don't use FlexMail (any version) so I don't think this is the problem. It could be the calendar but I have not found any connection yet.
Work around
This is by no means perfect but it will prevent embarassing moments. Try recording a "silent" ring tone and using that for your ringer. Then all you miss are phone calls. They, of course, go to voice mail.
I had a similar issue, however it was in reverse, by once choosing the automatic profile in the HTC home.
Basically the automatic feature remains active after selecting it once, so after the reminder, even if it doesn't have time if your next block of time happens to be "free" it will revert it back to ringing.
Unfortunately I never found a solution and now have a new Kaiser, which I have avoided selecting it since getting the phone.

Yesterday while on a call using a handsfree bluetooth device, a calendar reminder popped up and my bluetooth connection was dropped simultaneously. The call was not dropped and I was able to turn on the handfree connection again using the menu.
Which has led me to search for these type of problems. I found a thread that addresses a way to turn off push mail notifications. I understand the same "fix" works with calendar notifications.

I am now sure that the problem is connected with the calendar. It appears when I make some changes in an event (not always but in about 90% of the cases). I am synchronizing with Outlook and I think the problem appears when I change an event that was already synchronized. By "changing" I mean even dismissing the alarm when it goes off.
Any ideas what I could do?
I was using the "Missed Call" app, but it recently seems broken, and i'm looking into alternatives. I'm using handcent sms, so i can do repeating notifications for sms and mms, but what about phone calls? I want to be able to repeat the vibration alert every few minutes, as my phone is frequently in my pocket, and i can't see the led blinking in there.
Any suggestions? Any replacement / hacked phone.apk's that can do repeat notifications?
I have a problem with SMS notification.
"Wake up on new sms" is disabled and that is also what I want.
When backlight is on and recieving a sms, a sounds rings and the phone is vibrating so Sound and Notifications are set well.
But when the backlight is off and the phone is locked nothing happens when I recieve a new sms. No vibrating and sounds.
When I put on the backlight on by the button on top of the phone the sms notification is showing up in the screen and at the same moment the vibrating is working. But now I have to turn on the backlight many times a day to check if I have a new SMS.
How can I fix this? I don't want to turn on "Wake up on new sms" function because the phone is unlocked then. I just want to hear a sound and vibrating when recieving a SMS if the phone is locked and background is off.
I know for sure in the original ROM it is working the way I like. By the way, I'm using the Basics custom ROM with Titanium skin from Rottgrub.

Currently, my phone will vibrate for certain notifications while I am on a phone call. I don't want any vibration to occur while I am on a phone call (although a discreet beep in the background would be good, but not essential, the main thing is no vibration while on a call).
I've looked extensively in settings and can't find any way to achieve this. Have I missed something?
Phone is unrooted and stock ROM.
I'm looking for the same thing! The vibrator is so darned loud and with phone in my ear, it's crazy!

It turned out I had to install a 3rd-party app for messaging (Handcent) to get this feature.
Also, after investigating further it turned out that the stock Messaging app doesn't vibrate when you receive a message while on a call (that is, there is no notification at all during the call). So it must have been some other app that had vibrated in my ear. However, I installed Handcent because I still want a notification (a tone) if I receive a message while I am on a call.
