Can someone tell me how I would go about fixing it?
I accidentally clicked "Select system to flash" inside of the latest Flashtool and loaded it with the AvatarROM boot.img
It then went ahead and flashed it like I told it to.
Where would I get the original system image from?
The other thing is that after flashing my own TA backup (my IMEI and baseband kept showing unknown) my phone wouldn't boot. It will just vibrate shortly then do nothing.
The whole reason I was in Flashtool was to reflash my kernel (Doomlord v13 of course) and then my ROM to try and fix this baseband issue.
Now when I try to flash the kernel through fastboot it shows me "FAILED (remote: Command Not Allowed)" and won't go any further
Any help would be great cause I'm stressing a bit here.

I unlocked the bootloader no issues, I installed Clockworkmod did have a bit of an issue with this but eventually it installed. I did a backup, I copied over CM7, I erased etc cleared the dalvic cache or whatever installed zip, rebooted white HTC screen wouldn't budge, restored backup copied over a different CM7 rom same issue, tried a different rom virtuous affinity same issue.
What am I doing wrong?

With the unlocked bootloader, when you flash a custom ROM, you also need to extract the boot.img file from the custom ROM's zip file and place it in the same folder where you run adb.exe and fastboot.exe from.
Then you need to manually flash the boot.img file in FASTBOOT USB mode using the command:
fastboot flash boot boot.img
I've made a mess of this, now my back up won't install, it goes to the HTC screen then reboots and goes in Clockworkmod.
I used the command fastboot flash boot boot.img Instantly is gives FAILED Status malformed
I'm fed up with this I just want back to stock and forget about putting a ROM on HELP??

Just make sure you're flashing the boot.img from the same rom that you are installing on your phone. I recommend the virtuous.
Also make sure your fastboot is detecting your device

I don't think fastboot is detecting my device, what do I do?
Tried it again and it worked and booted Something just not right with the fastboot, I had a similar issue when unlocking the bootloader, it took several times before it would eventually send.
I'm unable to flash or restore a stock based or stock ROM. When I do, I get a screen at boot up that says the update failed, try again. If I try to flash a stock ftf, it stops at system.sin and gives a header error.
I am able to flash kernels with fastboot and can flash and restore Slimrom, CM 11 and CM 12.
In have a c6903 with an unlocked bootloader.
Try reinstall drivers, update/reinstall Flashtool.
Maybe a bad recovery? Corrupted FTF?
Try this too:
Open windows task manager, go to process tab and kill adb.exe, reboot windows. I don't know if this will work but its worth to give a shot.

The steps were:
1. Relock bootloader with flashtool
2. Flashed a stock ftf but excluded system.
3. Rooted
4. Installed NUT's dual recovery
5. Flashed superSU
6. Rebooted and saw I had root
7. Rebooted to TWRP and saw I had TA as an option in backup and restore. Did a backup and have been running ok since.
Not being an expert, I'm guessing everything had something to do with the partitions.
Good, but have in mind that Flashtool and TWRP doesn't backup/restore TA DRM keys, just the partition.

I think you're right, but I think the missing partitions had something to do with it or something in the partition tables were possibly corrupted. I haven't tried to restore the keys but being curious, I probably will give it a shot.
Hi. I have a Xperia Z1 C6903 (honami) and I tried to install Cyanogenmod on it by following this tutorial:

What I did:
1. Unlocked bootloader, had no problems with that.
2. Went to fastboot, flashed over Boot.img, after that I couldn't get to recovery (probably because I didn't install it first)
3. Tried another Boot.img for the Free Xperia project, after that my device had a flashing red light.
4. Reflashed the previous CM Boot.img back.
3. I was told to install recovery, so I installed TWRP (Still couldn't get to recovery mode)

Now I've downloaded Flashtool along with a general FTF file, my next plan was to flash the whole thing, but I'm asking if there was something I did wrong and how to fix up this mess?
Right now by going into recovery mode I get stuck at Sony logo, tried waiting 10 minutes but nothing.
EDIT: Tried to fix it by installing Emma, reinstalled stock lollipop ROM, and TA (I think that's recovery) and nothing, can't even see sony logo anymore
EDIT2: Flashed stock ROM with Flashtool, still doesn't work...

First unlocked my bootloader. Phone boots up fine.
Flashed twrp and booted it. On twrp, the zip I was going to use gave me a error 7. Followed the instructions regarding that, and removed the get.prop lines.
Now it flashed without any errors.
Rebooted phone. It's stuck on bootloop (The Sony logo shows up for a split second and then starts again).
Tried relocking bootloader and flashing stock ftf, but it's still stuck on bootloop. Also tried flashing EliteKernelV3 but to no avail.
I have access to flashmode and fastboot, but can't get into recovery nor offline charging. Think messed up my partition table, and I can't figure what to do. Searched a lot on the forum, but usually the similar problems are solved by flashing stock ftf, wich is not happening to me.
Would be really grateful if some could shed some light on my case.
EDIT: I made a TA-backup prior to flashing custom ROM.

unlock the bootloader after this flash stock ftf , or try flash tool EMMA, and about this :https://forum.xda-developers.com/z3-compact/orig-development/cr-5-1-carbonrom-t3529766 after flash try 'wipe-factory restore' on TWRP

After I flashed the ROM, I did a factory restore.
Unlocked bootloader, flashed with EMMA, and it is still stuck on bootloop.

Try flashing an older firmware like KitKat it maybe has the Z3C partition table inside of the ftf,but the MM firmware doesn't.

Indeed KK has partition table on the ftf, but it is still stuck on bootloader. I guess I'll contact Sony to see if they have a way of fixing it.

So I used fastboot to flash twrp on my xz3. I succesfully rebooted into that but realised my OS was gone. I downloaded flashtool and firmware from xperifirm but when i try to flash it says cannot open bundle. I tried flashing custom rom but it still says "no os, are you sure you want to boot". I have a lot of problems but the main goal is to get STOCK rom/firmware back
If someone manages to guide me to get stock back, i will provide a cookie
