I am sure this will be a quick answer for most people. I am on Paranoid Android 3.99 RC2. I was looking to flash a kernel, such as Elemental, but there are a few variants - which of these do I need to use please?
Sense 5.5 Android 4.3
ElementalX-m7-6.1.2
OR
Sense 5 Android 4.3 (not working on base 3.10, works on all others)
ElementalX-m7-5.6
OR
Google Play Edition Android 4.3
ElementalX-m7-4.4

You shouldn't use any of those. Those are for sense-based and google play edition roms. If you want a custom kernel compatible with AOSP based roms you can try this: http://forum.xda-developers.com/showthread.php?t=2522854. Its for Cyanogenmod, don't know if it will work for PA. Make a nandroid backup just in case. Hope this helps

You always have to flash gapps that match your version, simple as that. You can download them from goo.im or from cyanogenmod wiki http://wiki.cyanogenmod.org/w/Google_Apps or from the cyanogenmod thread for the htc one http://forum.xda-developers.com/showthread.php?t=2579229
Regarding the rom recommendation, you'll have to test which one you prefer yourself. You could go either with a GPE rom or any AOSP rom

I'm looking to flash my m7 with vanilla android, as much as i like sense i prefer vanilla.
What ROM do i need for this? i can only find a google edition that i guess will not include sense, everything else seems to have sense in the filename: PN07IMG_M7_UL_L50_STOCK_UI_MR_Google_WWE_5.11.1700.3_LRX22C.H3_Radio_4T.30.3218.21_10.33I.1718.01L_release_403339_signed.zip

As you mentioned yourself, Google edition will be most vanilla, Skydragon is based on it too. Other than that, anything CM based will do the trick, at least it won't have Sense. CM12 nightlies are out there, and ie. AICP or Stelix .

Secondly 4.3 stock rom is the best for gaming.
And thirdly, 4.4 is the best.
You can try Lollipop, Marshmallow but they wont give the performance same as 4.4 or 4.3.
I think you should flash 4.4 (PAC ROM - CM Rom) or 4.3 (stock or stock based).

official support of the M7 stopped at android 5.0.2 for Sense version and 5.1 for GPE version.
You'll only find custom rom for Marshmallow and Nougat. I wouldn't recommend Marshmallow roms, they are unstable. Nougat roms work fine when used with the GPE firmware.
Don't forget that you shouldn't create 2 different threads for the same thing (read forum rules).

Is that a safe to using custom ROM's? I gonna store passwords and using bank services on it.

I hadn't had issues while running custom roms after 5 years.
I assume it's next to impossible to flash the GPE firmware if you're S-ON right?
