No, just flash Unbranded .136 via Flashtool and uncheck "Wipe Data" to keep your data on phone.

Guys, I am just double checking with you to be sure.
As if now I have a stock .307 rooted with xdualrecovery cwm and touch.. I would like to know if all of this will be removed if I flash stock os via flashtool? (ie. If I want to return the unit for warranty purposes).

Download the firmware ftf file that is in the general section, download flashtool - the latest version which is 0.9.13.0 and flash the firmware.

I'm on a stock rom that's been pre-rooted snd flashed with Odin. I have no custom recovery. Now I've just got a pop up saying that the new firmware is ready for download and installation. Will I loose root after this update? Or should I just look for a pre-rooted version of the new firmware and install that one instead?

The OTA will fail, because your bootloader is unlocked.
