Chainfire updated the tool. Even if it says it's for version 4.4.4 he's updated it for 5.0. It does alter the kernel to set SELinux to permissible but don't worry about the alterations as it is made for 5.0.

No. 5.0 uses ART as the new runtime which isn't yet compatible with Xposed.

I asked it before and somebody said not yet!
This method did give me root, but broke my camera, had to flash back to factory to get it to work. Don't want to flash cf again in case I end up with a broken camera again.

Weird, my camera is still working here. Running the factory OTA. This did give me root which the SuperSU 2.19 zip didn't (but Super SU gave my root on CM12 fwiw). My bootloader was already unlocked and it didn't wipe anything for me.

Definitely not! It is unknown yet when it will be.
Sorry guys if i missed this info...have anybody of you managed to make booting options work like in twrp app or quick boot.
I rooted successfully my N4 today, however booting options don't bring any effect when tapped.
EDIT: reboot command in terminal emulator works as it should though.

I updated auto root link.
Do I need to have a custom recovery beforehand?
I flashed the 4.4.4 image file you provided before and root works fine. Now that chainfire updated it to 5.0, should i flash the .img file of 5.0 again ?? I'm on stock 5.0 and latest TWRP.
Another thing, Before flashing any custom kernel should i flash the root image file again and then kernel.zip file or just kernel.zip file is enough ?? I can try this myself but i don't want to mess-up my new born Lollipop

I just got my HTC One the other day and, in the process of transferring content from my Galaxy SIII, I rooted and installed CWM recovery, but kept the stock ROM because I liked the change from what I'd been using on the SIII (CM).
Unfortunately, in the last day or so, an OTA update was released for the One and, as I found out (and you likely know), you can't perform OTA updates with a custom recovery. The constant notifications are enough to make me want to update, besides the obvious benefits of increased stability.
I was wondering if I could flash the recovery found in the [Recovery] Stock HTC One post (http://forum.xda-developers.com/showthread.php?t=2158763) to the device so that I could update? Also, would this break my root/superuser? The device is a TELUS model (if they differentiate by carrier) with software no° 1.29.661.5.
Any advice would be appreciated. Thanks!

Sorry for all of this noise, I figured things out and wanted to delete this thread, but can't seem to do that.
For those of you experiencing similar issues, who followed mike1986.'s Complete Flashing Guide post, the process for restoring your stock Recovery image to do OTA updates is actually super simple:
- Connect your phone to your computer and pull the backup you did of your device before flashing the custom recovery image.
- Open the folder and move the Recovery.img file to your Android SDK folder.
-Boot your device in fastboot mode (like you did during unlocking bootloader - power off the device and turn it on using power + vol down buttons and select "FASTBOOT")
-Open up command prompt ( Start > Run > type cmd and hit enter ). The window that appears is called Command Prompt. <click here to see the image>
- Navigate to [your SDK directory] (type in Command Prompt: cd c:\[directory]).
- In the Command Prompt type following command: fastboot flash recovery recovery.img

Using this method, you could flash your stock recovery back onto the device, perform the OTA, then flash the custom Recovery.img back onto your device all in the span of 5 minutes.
This is probably standard stuff for most people on this forum.

I assume you're running a stock ROM, so did you delete any stock apps(i.e bloatware)? If so, you will need to NAND restore to a stock backup or get those apps back. First thing an official OTA does is check the signatures on all the files it'd expecting to be on the device and if any come back wrong or missing, update aborts.

So I was just wondering, if i install the bloatware/default apps back manually (using the .apk files) and flash the recovery back to stock. Will I be able to do an OTA update Without loss of data? If that´s possible, I wil flash the custom bootloader back after performing the OTA update.

Short answer: Yes and No.
Long answer: You can, if you have unlocked bootloader.
Just simply flash any stock 4.4.4 kernel, flash DualRecovery and SuperSU.
Then flash back only kernel from original FTF. (you can do this by checking exlude on everything else that isn't kernel)
Boom, root.
Keep it mind to NOT INSTALL XPOSED. Even the alpha, doesn't ALWAYS work on sony FW, we still debugging that.

This is what I did but don't have full root access can't install BusyBox my add blocker can't write host files to system can't delete system apps with root explorer but supersu root access prompts popup so im guessing this is to do with selinux being set to enforce and not permissive

*INSTALL NUT'S DUAL RECOVERY*
That's has nothing to do with SELinux, is just Sony RIC process that is not killed.
RIC protects system partition from write.
The NUT's Dual Recovery can kill it at boot time.

*** FIRST OF ALL, MAKE SURE YOU FULL FLASHED THE FTF FIRMWARE, NO ZIP FILES, FTF FULL ***
1) Download the latest SuperSU flashable zip and place it on you internal memory / sdcard (SuperSU Latest: http://download.chainfire.eu/supersu )
2) Download the latest XZDR *flashable* file (XZDR: http://nut.xperia-files.com/ )
2) Power off the phone
3) Fastboot a 4.4.4 custom stock kernel, like TrinityFX one. (http://forum.xda-developers.com/xperia-z1/development/kernel-fxtrinityultimatekernel-fast-t2801620)
4) Then, power on the device to recovery and flash the SuperSU zip file and XZDR file
5) Power off the phone (either by recovery or keeping pressed power + vol up)
6) Flash THE KERNEL ONLY from FTF.

Update: had some trouble with supersu but now everything is okay. I think even after uninstalling kingroot apps they prevent supersu from updating the binary. I solved that by flashing latest beta of supersu which is 2.49, so I suggest you to attach that instead of version 2.46. Also I suggest you to attach rashr instead of flashify

Yeah, Philz took some more time than TWRP in the terms of flashing, wiping, etc....
BTW, TWRP is faster than Philz, I would like to suggest you TWRP.
Meantime, I ain't blaming /degrading Philz.. It's the stable recovery we ever got.
I was also a Philz user, but shifted to TWRP Since then...
You know, TWRP got new features like ota installer and etc, which makes you flashing OTA's on the go simple.

If you tried rooting you ZE550KL then you must tried unlocking your device using official unlocker tool and you may faced force close. So here is how to root you asus ZE550KL without unlocking bootloader..
Prerequisite:
Download Latest TWRP from twrp.me Download
Download latest SuperSu Binary Download
Install Adb drivers and proper setup adb and fastboot. If you dont know how search on Google.
Lil Presence of mind
Lets start...
1- Connect your phone and type these command.
Code:
adb devices
and if it shows your device then issue this command after that

adb reboot bootloader
your device will reboot in bootloader.
2- Go to the directory where you placed downloaded twrp.img. Open command prompt here (shift + right click).
3- Flash the downloaded recovery

fastboot flash recovery twrp.img
4- When it said "finished" and there is no error. Then type this and press volume - (down) before screen lit up.

fastboot reboot
5- If you did correctly then you will see the TWRP logo.
6- If not let device boot and when it finished boot type these commands

7- When twrp boots first step is to make a full backup of all.
8- Then copy Update-SuperSu-*-*.zip to your sd card or internal memory via MTP (available when twrp boots n phone connected with pc). Flash it.
9- If twrp ask for su binary update say no. and reboot
10- Boom you're rooted!!

Yeah, I updated yesterday my ZE551KL to Android M and as I didn't like it (some minimal changes) I chose to install the CM13.
But the unlocker didn't work. Ocurred the problem described in this post.
I will try this method later and post my result.

Flashing any non-stock .img or zip requires unlocked bootloader. This guide will never work. It seems this guy made two accounts, one for writing the guide and one for posting that it worked. The OP is just trying to fool people, or may be he himself got fooled by somebody and he posted that guide here. Mods, This thread should be deleted.
Edit : Sorry for updating too late. This method works on locked bootloader. The img files are provided by a genius shakalaka. They are patched to match Asus signed img files. Thanks for writing this useful thread

BTW first time SuperSU installed but cannot work. So I try to flash again and got it work correctly.

I have no idea how, but it worked! I (mostly) agree with sziraqui that flashing a recovery image with the device locked shouldn't work: I tried it before and the device would not load the bootloader after flashing, forcing me to re-flash the stock bootloader.
As mentioned by the OP, after flashing the marshmallow firmware (UL-Z00L-WW-21.40.1220.1708-user.zip) the unlock app crashed when unlocking. After that, I tried to flash TWRP and to my surprise it DID work! I also managed to flash supersu and test it with TitaniumBackup.
Since I would be skeptic myself, I'm attaching a picture that show's twrp and my terminal showing the that the bootloader reports as being locked.
I'm using marshmallow on my ZenFone 2 laser user_21.40.1220.1877 the latest stock firmware I'm not able to unlock it when I enter this command "fastboot boot ze550kltwrp.img in command prompt keeping my device into fastboot mode it shows error "you need to unlock your device to use this command"
How to unlock it plzz help

I agree flashing images requires a unlock bootloader. But sure it did flashed on an unlocked one. Mind helping me out why it worked bro??

flash a recovery img and also root it. I tried it and it is working fine in my ze550kl marshmallow.
I just want to install a cm 14.1 rom. It is possible? Pl answer.

it works with ZE551KL in stock 6.0.1 marshmallow follow the steps . very important the volume key down to start the recovery after reboot and then install the super su. this is the easiest method that i've found ..thanks

It's not a problem of root, Magisk works certainly here, it's a problem of patching the boot image.
Either you wait for a TWRP port on this phone, either you want to use the hard way and patch your boot manually like it's explained here https://forum.xda-developers.com/android/software-hacking/root-recovery-root-device-magisk-t3779454
But you need a minimum experience in playing with adb and fastboot

Wow, this means to simplify our lifes!!
Just enable oem unlock and usb debug in settings, connect the OP 6T to pc, reboot in bootloader mode and we can unlock BL, root without adb commands.

The tool will automatically flash a patched boot.img and will install the magisk manager. The boot.img is patched with magisk 17.3
Will this tool work with the TMobile version of the 6t?

Can we install a custom kernel through this tool currently?
Let me get this staright. I've been out the game ever since I got stuck with the T-Mobile Galaxy S7 edge. This tool will sim and bootloader unlock without having the need to wait on T-Mobile sending you the the boot loader token or even your phone isn't paid for yet to be even sim unlocked???

No, when there will be a new update you should flash the stock full rom and from magisk manager keep the root
