OK. This is for those who are not so great or somewhat new to flashing stuff; if you're already awesome at this you will most likely not find this thread helpful. It took me a long time to find the answers I was looking for so I thought I'd share my results.
My issue: I was trying to update to Android 5.01 (Nexus 6, 5.0, encrypted, rooted)
I got the OTA notification, which after I dismissed it, could not get it back. However, I found out, again after much reading that even if I had caught it, it would not have worked since Lollipop does a system check before it updates and because I was rooted would not have worked. I also tried just capturing the OTA update from droidlife and again, once I got to the sideload phase (either through wugfresh, or just standard minimal adb).
So... searched and searched, I didn't want to lose my user data, since it's tough to get everything just the way I like it. I finally found a solution.
I downloaded Wugfresh (mainly because the application is great in terms of getting the drivers under control, I was able to get it installed and working on two comptuers).
Next, downloaded the minimal adb and fastboot stuff, it's pretty awesome, because after this process you really feel like you're getting a grasp on customizing android.

Next, download the actual install image from google (nexus 6, 5.01)

Once you get that file, you'll need a nice zip program like 7zip: You want to go into the file and get 5 files:
radio-shamu-d4.0-9625-02.55.04.img (I renamed it to radio.img)
bootloader-shamu-moto-apq8084-71.05.img (I renamed it to bootloader.img
then in the image-shamu-lrx22c.zip file, retrieve these three files:
recovery.img, system.img and boot.img
Now, take a breath, get a drink and prepare for the next part.
Boot into fastboot mode (power off phone, then once it's off, hold down power and volume DOWN)
Pull up your minimal adb and fastboot:
type:
fastboot flash bootloader bootloader.img
fastboot flash radio radio.img
Very important next step:
fastboot reboot-bootloader
Next:
fastboot flash recovery recovery.img
fastboot flash boot boot.img
fastboot flash system system.img
fastboot reboot
This first boot will take quite a bit but it WILL come up, and optimize all your apps and settings (nothing lost)
Now, because I was in the mood to flash stuff, I rebooted into fastboot mode again (after I downloaded CF-auto root and extracted the files for 5.0)
renamed the cf-autoroot blah blah blah to just root.img
then:
flashboot boot root.img, it ran and rebooted, bam rerooted, none of the my data lost. Hope this helps someone.

Hello I am pretty new to flashing and been looking around to find a way to flash 5.0.1 on my N6 w/o having all my data wiped. Like you i got the OTA update and i attempted to install it even tho i had root and i read on forums that it would fail. After it finished downloading it rebooted my device to shortly fail right after. The OTA update has never popped up since and i been waiting for it to come back up (2 days now) so i can attempt to install it after i unroot.
Thanks for your detailed instructions and for assuring me that you were successful w/o having to lose data. I will flash my N6 as soon as i get home!

people like you need to go away - i had the same thought, but did i feel so compelled to bash the OP? As far as i'm concerned, there will always be new people around with new nexus devices and what the OP laid out clearly addressed many threads that popped up over the last week regarding 5.0.1. Even though i didn't need the help, thanks OP for sharing.

Not sure I can see how I bashed the OP. I could of been considerably more brash than that and meerly said whilst it was good he got it working it has been covered.
Whilst I agree the information is useful there has to be some kind of limit to duplication.

I believe it is: https://developers.google.com/android/nexus/images#hammerheadlrx22c but I'm a newbie so I prefer someone who knows verify this.

if you go to google, and search for nexus factory img, itll be the very first link https://developers.google.com/android/nexus/images
Instead of using fastboot manually since you installed wug's you could have used it to flash each image and not have to type it all out. It's under the advanced button

I tried to flash in Wugs and I was able to flash the first two files "fastboot flash bootloader bootloader.img and fastboot flash radio radio.img and fastboot reboot-bootloader . Each time when you flash one, it reboots. When I tried to flash the 3rd file, the fastboot flash recovery recovery.img, it gave me an error saying it cant find my device. I manually typed out tye commands in fastboot and it worked fine.
Also, for folks like me that don't often use the commants, make sure when you unzip your files, if you are using the commands with fastboot, that you put the files in the same directory as Minimal ADB and fastboot. That is my help to everyone! Thanks for the tutorial!!!!

I'd have to agree with mb3030. I searched multiple threads as well as Google to find specific information regarding the Nexus 6 going from 5.0 ==> 5.0.1 (while encrypted) and found no such information until this popped up. While I've been doing this for years now, it's still helpful finding a thread this specific to double check I'm doing things right. I never understood why XDA was so harsh on reposts. I would personally rather have a thousand different threads all saying the same thing from different members as this seems to be the best way to come to a general consensus of the "right" way to do something. It's a typical scientific approach to conduct multiple studies in order to verify information.

Just wanted to say thanks for this thread! I, too, searched, trying to find this information and never found anything this simple and straightforward. Exactly what I was looking for.
So I've followed the directions and got all the way to flashing the system and it seems to be stuck on "sending sparse system". It already did a "sending sparse system" and followed with "writing system". It sounds like it's trying to send a write the system file in chunks instead of all at once. Am I right? Is it supposed to do this? If I back out now, am I hosed?

Yes it sends it in chunks. Just let it keep going it will work out fine just takes a bit longer than the other IMG files

Everything works fine until I boot into fastboot mode and then suddenly it can't see the device anymore. Wugfresh works and can see the device in normal mode, but once I pop it into fastboot mode it can't find it anymore either.
Anyone have any ideas?
Basically, I tried to flash the latest 5.1 image but unsuccessfully as the system.img wasn't extracted. For some reason I locked the bootloader and now I can't boot into a working system, and I can't reflash anything as the bootloader is locked. When attempting to unlock, it is telling me to go into dev settings to allow unlock.
Is there anything I can do?
Few threads about this today. Seems a regular user error. Can't think of a fix right now..

Can't. Boot loader is locked and requires a setting in android to be changed but android can't boot. Catch 22

Are you positive? I just flashed a Nexus 7 from 5.0.2 to 4.4.4 with fastboot. fastboot oem unlock worked without checking that box.

Damn, that's really lame...
Wow this craps really ticking me off with this update and all. I have been rooting modding for years and every damn time I get a device that uses fastboot I get nothing but trouble. I hard bricked three devices in the past with fastboot and it seems over the years fastboot hasn't gotten any better or easier. What a shame I love the nexus 6 but I'm seriously starting to reconsider and going back to the good old Odin devices.

I made the mistake of trying to update my Nexus 6 (Stock 5.0 encrypted, rooted, Xposed) while talking to AT&T customer service on my other phone. Distracted flashing is a bad idea. I am sure I made SEVERAL mistakes.
I too was trying to flash the new 5.1 image and got an error when running ./flash-all.sh (I'm on a Macbook). Friend suggested I try to do it by flashing the boot.img recovery.img and then system.img manually. Got the boot to flash. Recovery flashed. System failed. Unfortunately I have closed the terminal windows and don't have the errors anymore. When it failed it said something about insufficient space. So (I'm assuming this is where I f**ked up) I hit start from the boot loader screen to boot into the system and delete some things even though I had plenty of space (over 20gb). It booted fine. When I went to reboot into bootloader, I accidentally selected recovery. It booted back into TWRP which confused me. I thought best bet would be to wipe the device and start over fresh. I wiped everything and booted back into bootloader... blackness. Now I have no response from the device at all. Nothing. No response from the power button. Nothing when I plug to a charger. Just blackness. Just a pretty, 2 day old Nexus 6 (warranty replacement from T-Mobile on Tuesday).
You wiped the boot partition too? Ouch...
Last time I did that, it was with my Nook Color. Thankfully that was able to boot from SD cards...
I have a similar problem with another Nexus 7 right now. Flash went corrupt, won't boot at all. No bootloader, no Google logo, nothing.
My only hope is that the device still talks to the computer, it shows up as a Qualcomm device under Ports in Windows Dev Manager. QPST picks it up and says it's in download mode. If I can source the hex files to flash, I think I can bring it back. I'm only sharing that because it might be your only hope too. Godspeed, sir.

lol, whats so hard with fastboot? fastboot oem unlock is rocket science? how about fastboot flash recovery recname.img? only way to hardbrick with fastboot is to flaah something to your device that doesnt belong there, or flash something into the wrong partition. how did you "hard brick" with fastboot???

The problem is that bootloader got relocked, and the OP is unable to get to the setting to enable oem unlock. Fastboot is errors out saying to Check "Allow OEM unlock", and FAILED (remote failure).
I would find it hard to believe that there is no solution to this. With all the bright minds here on XDA, I'm sure it can be figured out. The unlock setting must be stored somewhere, and it should be accessible.
When I first got my Nexus 6, I booted into the bootloader right after taking it out of the box (i.e., without booting into Android), and I was able to unlock the bootloader without having checked "Allow OEM unlock" in developer options. This could mean that the setting could potentially be located in /data somewhere.
OP, have you tried a factory reset in recovery? Have you tried playing around with the other bootloader menu items (e.g., "Factory", etc.)?

Here's the story. Got Google Fi package and Nexus 6 today. Decided I'd load Android M preview on Nexus 6. did all the fastboot stuff to get the developer preview installed, then while still in fastboot mode I installed TWRP, then locked fastboot, then rebooted into TWRP. Pushed ROM zip to /sdcard through adb, tried wiping everything failed. Tried flashing zip, everything failed. Decided to reboot. TWRP asked me if I wanted to install SuperSU, i chose to because I thought I might need it to get TWRP working. After rebooting got message "Your device has failed verification and may not work properly" then it powers off. I can boot into fastboot/recovery, but in recovery the touchscreen doesn't work so I can't do anything. Booting normally gives the failed verification message. Tried fastboot format userdata, which I believe is what caused the touchscreen to cease registering in TWRP.
Is there any way for me to recover this thing? Back when I had a Galaxy Nexus, and even with my S5, there's nothing really that can be done that would completely brick the thing. I'm pretty dumbfounded that a Nexus device would be so easily bricked...it's not like I don't have experience with this stuff, I've been rooting and developing Android apps for years.
I have a feeling I have to return the thing, but Amazon has no more stock, and if I buy directly from Google or Motorola I'll have to pay sales tax.
Any help is greatly appreciated.

Did you lock the bootloader just to be clear?
bricked? no, you just didnt read up in information properly. you relocked your bootloader. as of android 5.0, you have to enable unlocking the bootloader after you boot up in the developer section. since you relocked your bootloader before you checked if your device will boot, you can not unlick your bootloader again, which means you can not use twrp either. what you can try is using fastboot to wipe your cache and data. if that doesnt work, id try to get an rma.

If a device is unusable, without any way to recover it, it's essentially a paperweight, or bricked. So if my only option is an RMA, then it is bricked. I don't mean to sound rude or argumentative by the way... I appreciate your help. Just clarifying the semantics.

does it ever make it to the M preview?
Also if you wait a little while after that message, you may be able to use adb commands again.
I had the same thing happen with M and TWRP and was able to recover it.

It says it will reboot in 5 seconds, but after 5 seconds the screen just goes blank. It appears the device is off, but maybe not.
Do you know what adb commands I would need to use to recover from this state?

technically, its not bricked, not yet anyways. as many people have fixed this issue using fastboot to wipe cache and data.
well, let it sit for a few minutes after the message, it may just boot normally. That verification message appears with M preview for many users.
you may also see HERE for another possible solution.
if adb is working, chances are pretty good its booting into android, in which case you wont need to do anything else, but let it boot (be patient, it can take several minutes), then retick the selection to allow oem unlock.

ADB works when I boot to TWRP, but when I try to boot normally, after the device will boot in 5 seconds message, the screen goes blank and adb does not work. I let it sit like that for more than 30 minutes. Curiously, when the screen goes blank my PC does chime indicating hardware has been attached.
Can you still get into twrp? If so just move a ROM over to it and flash that, enable OEM unlock restart and unlock boot loader...

If you have TWRP, boot to bootloader and use the following fastboot commands:
fastboot format userdata
fastboot format cache
Then boot to TWRP, connect to PC. Download a ROM to your PC and drag and drop in the root of internal storage. Then flash the ROM from TWRP, boot up, enable OEM unlock. Then boot back to bootloader and:
fastboot oem unlock
You should be good after that.

I can boot into TWRP. At first it was "working" but it couldn't mount /data so I couldn't really do anything (that was the first thing I tried.) Now however when I boot to TWRP it doesn't respond to touch at all... I can get into a shell with adb, but I haven't figured out anything to do from there.

II'm attempting that now.but fastboot format userdata and fastboot format cache fail. after booting into twrp the Nexus shows up in My Computer, but internal storage does not. I can push a ROM zip to the device with adb, but haven't figured out how to flash it yet because touch doesn't work...

Lesson learned today? QUIT RE-LOCKING YOUR BOOTLOADER!
You can lock boot loader, you just have to make sure your phone boots first before locking it
I was trying to fix an issue with my phone the other day, and saw that re-locking the bootloader might fix it. Nobody mentioned anything about it completely wiping the phone, including the internal SD card. I set most of the stuff back up again but realized that it was suffering from the bug on the old radio version that causes it to lose LTE randomly.
I went and rebooted into TWRP to try and flash it, and TWRP showed a completely empty sdcard partition and said it could not mount '/data'. I enabled "require pattern to boot," thinking it may not have known to decrypt the partition without that, and now I can't get into TWRP at all. I tried disabling the "require pattern to boot" option again but no luck. It shows the "Google" logo for about 5 seconds, then the blue "TEAMWIN" logo for about 3 seconds, then reboots to the "Google" logo and proceeds to boot normally. I should note that I have CM12.1 installed, and the latest TWRP. I've tried reflashing TWRP and that didn't help; I also did "fastboot format cache" and then "fastboot flash cache cache.img" using the stock factory cache.img. I got the radio flashed using fastboot, but I'd really like to have a working recovery.

no working recovery with a locked bootloader, sorry. if the bootloader is locked, you cant flash anything. its locked. to flash things, you need an unlocked bootloader. its like locking a door, but expecting it to open magically when you walk up to it.

I forgot to mention that I re-unlocked the bootloader. I can also boot the OS so I'd be able to enable OEM unlock again if needed.

All the console output indicates success, and it boots to the initial "TEAMWIN" logo for a few seconds and reboots.

Briman, I seem to have a similar issue on my and wife's Google Nexus 6s. I unlocked and rooted using Wug Tool Kit I used in years past with seamless success. To confirm root CM 12.1 I can get into bootloader, Teamwin. From there I am to flash the Superuser, Busybox and TWRP zips under SD\iReady to Flash\Rootfiles..... Only I am not given an option on the menu? I am struggling with using the command prompt and proper paths from SDK Tools so that is not an option at this moment. I see a File Manager that shows this path but am hesitant to use it as I have READ this could cause damage ( brick) to the system. Watching your thread for answers or possibilities. I know the senior members as Simm22 dislike tool kits and so do I. I am simply trying to grow and learn.

na, toolkits work fine. sure, they occasionally do mess up, but its not very ofver. i generally like ut when noobies do the rooting the correct way the first time, that way they can learn some basic things about how everything works. then, they can yse toolkits all they
btw, teamwin isnt your bootloader, its your recovery. team win = twrp. now all you need to do is download the latest supersu and flash it via your recovery, and the you can install a busybox app from tbe play store, and use it to unstall .

I followed your directions while working on my Nexus6 phone. Was able to access bootloader then install iReady files. Worked perfectly and phone loaded SUPERUSER, BUSYBOX & PERM RECOVERY. Not so much on wife's Nexus 6. I get thru UNLOCK & ROOT w/custom recovery on the Wug Fresh Tool Kit. At RECOVERY menu pulls up SD - Up one level. No option is allowed to continue on and load the three mentioned packages. I then able to reboot to system. Does it appear I am bootloading but not fastbooting? Will try and insert images.

one question.. what is perm recovery?? the only recovery that works on the n6 is twrp recovery.
and when you are in her recovery, is it showing you the right location where the files should be? if nit, you csn change the lication.

I tried nearly most functions in the Wug Fresh ( by Harold) v2.0.5 after failing to find the correct command prompt to use ADB. What happened is an odditity. Mind you, I've been on these two Nexus 6 phones for 4-6hours a day for about ten days! Day later, Happened to be waiting for wife in parking lot and picked up phone and pressed SuperUser. Viola! It went into TWRP and gave me an RECOVERY option. On impluse, I flashed TWRP and Superuser zips. It took and processed. however, the best part of this is the hands on learning experience of booting, flashing, wiping, language, terms, SDK, Android and more. Once I figure out my path problem on my windows based PC to loading ABD commands I am continuing my self study of Android and App development. How do I get the packages out of the SDK Tool Kit to folders in PC? Thanks all.

your welcome, but you are still off in one bit of fact. you use fastboot, not adb, to flash a recovery(and system.img)
edit.. you can use apps like flashify to flash recovery, if you have root already.
So BOOTLOADER is the USB connection between the device and PC. FASTBOOT is the process via we make changes in the device via the PC. ADB is the device language via which we communicate. So do I still need to flash a system recovery image? Flashify App? I already went thru install>iready to flash> superuser (version)>busybox>flash>reboot>system. I'm going cross eyed from reading. ok, when wiping, dont do the first option wipe, itll wipe your whole phone clean. you need to select the advanced options and pick what you want wiped. fastboot is the way to unlock your bootloader, or flash a recovery. also, you use it to flash a system.img or any part of it.
adb is a general linux that can be used with android, anywhere but in the bootloader(only fastboot in the bootloader).
bootloader isnt the usb connection between the device and the pc, its part of the phone that boots it and decides if the rom is safe to run. thats why we unlock it. so we can flash roms eithout googles key.
fastboot is the tool that you use to do whatever needs to be fone in the bootloader, adb everywhere else.
a recovery you need if you want to flash custom roms, kernels, supersu, or other mods. you can also wipe different partitions with the recovery, or make a "nandroid' backup. thats a bavkup of everything. its like a complete snapshot of everything during the time you made it. if you ever mess up your phone, you can restore it, and you will be at the exact same place when you made the backup.

I'm hoping someone will be able to help as I've spent most of the day chasing my tail it seems.
My 'stock' (non-rooted/non-flashed) Pixel 5 went into a boot loop randomly last night.
I've restarted, I've gone into the recovery mode and have tried to flash an OTA via ADB (which may not sound like much but is an achievement for someone with my limited technical skills), it's getting to 94% and then I'm receiving an error on the cmd prompt saying 'adb: failed to read command: No error' but on the phone itself it says that is was a 'success' status 0.
I've tried the current OTA and the developer version and I'm getting the above issue on both.
I tried copying the 'zip' to a USB stick and have plugged that in using the USB A to USB C dongle that comes with the pixel but I'm receiving an error stating that it cannot be initiated.
Can anyone suggest a possible next step? I have some files that I've realised don't go to my cloud backup and they are important to me so I'd like to if possible not have to wipe the device.

You can always try the factory image and remove the -w from the flash-all.cmd file.

Hi, thanks for taking the time to respond. Everything was downloaded yesterday so is up to date. I re-downloaded just now and checked again and am still getting the same.
(~94%) adb: failed to read command: No error on cmd
Install from ADB completed with status 0 on the phone.
Is there a simple guide on how to flash-all (for someone as not technical as me) that you can point me towards?
Have you try to flash your new firmware on the web? Go to web https://developers.google.com/android/images. Click on Flash and follow instructions.
did you try a different cable or usb port? borrow your friend's pc perhaps?

Hi, thanks for this, I'll try another sideload with the April update and attempt it from another laptop, if that still doesn't work then I'll try the flash as you suggest.

Also a note on trying to use the web flash utility. Make sure to look at the advanced options on the installation page, it gives you an option to flash the latest update without wiping your device at all.
That could help in getting the phone running again so you can recover your important files, before deciding to do a compete wipe, if that's what you have planned.
Just look around the settings carefully before flashing and everything should go well .
The same thing happened to me, it must have been the April update, I updated my phone, everything seemed to work and then all of the sudden I was watching a video last night and the phone rebooted itself and kept being stuck in boot, it won't load the os but it keeps restarting itself.
I tried accesing recovery mode but on the bootloader screen it won't let me use the volume keys to start the phone in recovery mode or to try and hard reset it, while on the bootloader screen it resets itself... :/ I'll give google a call

That sucks. Hopefully they'll be able to do something more than just a factory reset.
I've tried sideloading the April update and that also failed at 94%. Will try another laptop in a while and see if that works, then try the flash as suggested above, if not then it's a factory reset for me.

Thanks, I tried that. Edited the file and tried running the flash-all.bat file but it's giving me an error:
Setting current slot to 'b' FAILED (remote: 'Fastboot command (set_active: ) is not allowed when locked')
fastboot: error: Command failed
Not sure what I'm doing wrong. Am I missing a step? Should the phone be on a certain menu when running the bat file?

Is that a fact? I haven't had a bl unlock for many years now but I thought I could only do an OTA flash from fastboot with a locked bootloader. I know I can factory reset but other than that .. So if I loaded the beta 12 I could go back and flash a factory image? I would certainly flip the OEM switch first just in case.

That's a good question. I assumed it was possible otherwise why have a factory image available. The consensus seems to be mixed though.
OP: I just did an update from January to April and yes I also got the error at 94% from ADB but the phone reported status 0. Booted up no problem. Have you tried booting into safe mode? Is USB Debugging on? Can you get a logcat of the attempted boot?

Hi,
I've tried booting into safe mode by keeping the volume down button pressed but no luck.
I'm pretty sure that the USB debugging is enabled, but not 100% certain.
How would I go about getting logcat of the attempted boot?

You'll have to factory reset in recovery. I had something similar happen yesterday morning. The reboot was done by me on the way to work though. A factory reset fixed it. Of course all user data was wiped, but Google backups did a good job of restoring almost everything I wanted restored (except for apps not on the G Play Store of course). You'll need to sign into everything again, but most things won't be lost including root.
