There's something not right in your statement. Either you misstated it or misunderstood it.
There's a difference between Superuser and SuperSU. The SuperSU is a superuser management tool. When you stated that you first installed Superuser, it tells me that you installed an app named Superuser. The Play Store does have one or more app's with the name Superuser in it.
If you stated Superuser, and meant SuperSU, then your issue may be a version conflict between the first and second SuperSU installations.
Keep in mind that the SuperSU zip is the same thing as the SuperSU free app from the Play Store. So if you can flash the zip, then I'd advise you not to install the app from the Play Store and flash it instead.
Also, keep in mind that the SuperSU Pro, from the Play Store, is only a Key that unlocks the Pro features within the free version. So always install the free version (app or zip) BEFORE installing the Pro app from the Play Store.

The same thing happen to me. After installation of supersu (moto g4 ) the phone can't boot in android (only in fastboot)

I am a proud owner of OP One and SuperSu Pro. Currently i am using http://forum.xda-developers.com/oneplus-one/development/daily-stock-unofficial-cm12-builds-t2948099 ROM (as of today 15-12 build).
I installed SuperSU through TWRP 2.8 and used to work fine, untill i updated to a new CM12 build. Then i was promted to grand permissions to an app, but i could not press "grant", later opened the SuperSU app and got a message that there is no binary installed, so i tried to reflash the zip noumerous times, but it seems that TWRP is unable to flash the zip.I can flash other zips like new versions of the ROM, GAPPS etc.
It seems like TWRP is not able to flash the SuperSu zip, even though i get a "succesful" message while flashing. I tried cleaning Cache and Dalvik. Also i can't find the log created by TWRP which is suposedly created in data/media/0 so i can't post detailed info about it.
Super Su
There is no Su binary installed and SuperSu cannot install it. This is a problem.

Hello everyone,
I had supersu installed on my note pro before I updated to 5.8.30. Now no matter what I do I can't get it working again.
I tried install from play store, it fails at updating binary. I did give supersu permission in miui security app.
I flashed 2.49 beta in twrp with no error but after rebooting supersu is not in the drawer and all root request goes to the built-in su app.
and yes, I did format /system and /data before I flashed.
What am I missing here?
Why you need external root.. Miui got it with the developer edition.. Its mich better

Since Magisk v13, there's no longer any compatibility for SuperSU. If you've flashed Magisk you're rooted with MagiskSU and that's why SuperSU is complaining about the binary being occupied.
You're unfortunately going to have to choose one or the other.

Hi! Had your same problem today with my Asus Zenfone 2 Laser ze500kl. Solved by following the exact steps of this guide, but instead of downloading and installing the suggested SuperSu zip file I found this older SuperSu version, downloaded the zip file, placed it in the internal storage and followed the exact steps of the guide. (For good measure, I did all the steps in the guide again).
Once you reboot your phone, you will be able to update the SuperSu app form the PlayStore to get the latest version. Should work just fine.
Hello everyone,
So I wanted to root my Honor 5c (NEM-L51) under android 7.0, so I have unlocked the bootloader, I have installed a custom recovery compatible with android 7.0 which is twrp-3.1.0-2-hi6250 I think ...
Then I tried to flash the supersu.zip, I had to try several versions because many did not work and indicate "image boot patcher" failure aborting "then I flash a supersu that works but I have the impression that the root has badly installed ...
I explain, first I test with root checker which tells me that everything is fine, but I can not update the binaries su as the supersu app asks me ... I reboot remove , Reinstall the app supersu NOTHING does !! So I wanted to remove the root to reinstall it properly but it does not want to be deleted (root checker still shows the presence of the root) more so I wanted to delete it manually but the file "system / bin / su " and "xbin / su "are not found there is only one su "su" file at the root directory...
Maybe the best method would be to flash the emui stock rom 5.0 but it is not found, and it seems to me that you must also remove the root to avoid any "brick"..
if you have solutions to my questions it would be fine !!!!!
Thank you in advance !!!

I have the same problem with the latest stable SuperSU (2.82) that asks me to update the su binary and fails.
As for the su binary not found in /system/bin and /system/xbin it's probably because SuperSU made a systemless root (check this).
And be advised there might be some problem with restoring in the TWRP version you found (see here).
[EDIT]: I was able to update my SuperSU installation by flashing the latest stable version from the official thread with TWRP.

I flashed the latest SuperSU zip with TWRP to a MotoG 2015 with the latest Lineage. After that, I noticed that there is a native SuperSU for Lineage, which I would prefer to use.
I was not able to find a "remove" package so I uninstalled the SuperSU app from the launcher. Now I'm not sure if that really removed everything from the system because I installed it in the first place by flashing it with TWRP.
My question is, can I safely install the native SuperSU (by flashing with TWRP) or do I have to remove any files from the former SuperSU manually?
There's a full unroot option in the app. Reinstall from the Play store and run that...
Or if you have any issue with the unroot option in the app, you can always flash the unSU Script zip from here.

You're right, I did not see that before. Works pretty good, now I've installed the native SuperSU and everything works fine. Thank you.
