After flashing stock recovery and system.img I took the 5.1 OTA and the unlocked bootloader warning is back. Has anyone flashed the 'logo_nowarning-4.4.3.bin.zip' successfully to remove it? Or is there another bootloader image that can be used?

Lollipop roms and bootloader seems to be compatible with the 4.4.x logo.bin files.
You always seem to have good advice so I tried to install the .zip in twrp. It failed to install, but didn't cause any problems. I just booted normally with the unlocked bootloader warning still there. I may try downloading the .zip again.
OK, found this thread from KidJoe and used the .zip listed there. It installed in twrp and removed the unlocked bootloader warning. Thanks again.

Followed what I thought were steps to root my HTC M8 but what I ended up with was an unlocked bootloader, TWRP installed but not rooted. How can I install a ROM if not rooted, or how can I gain Root?
Download SuperSU from here, and flash it in TWRP recovery.
Or you could also flash a rooted ROM. A lot of them come pre-rooted.
Is it possible to root OnePlus 3T without unlocking bootloader?
I was thinking maybe boot twrp through fastboot boot twrp.img then flash the supersu file without unlocking bootloader or flahing twrp.
I just want to root.

No. That's no possible. You need an unlocked bootloader or else your phone wouldn't boot after flashing TWRP if it even makes it that far.

I was talking about booting twrp not flashing it
I don't think you would be able to flash SuperSU as it isn't signed, even if you do manage to boot into TWRP.

Looks like I have to unlock the bootloader after all
I tried sideloading the zip file, but the recovery says Installation aborted.
Bootloader is locked, OEM unlocking checked. I mean this is systemless root, does it require unlocked bootloader?
Do I have to flash TWRP for that? I want to avoid unlocking bootloader, please tell me if its possible
Unlock your bootloader, flash Magisk in TWRP. No, there is no way to do it without a bootloader unlock.
