Seeing as some of the framework needs to be modded for a pre-rooted version of the 1.2 ROM I figured I would throw a little zip together with some stuff to play with. Its nothing special. Instructions:
1. Download the attached zip file to your computer and extract it onto your desktop, your documents, your "taxes 1993" folder, "kittens folder", or wherever you want for that matter.
NOTE: THIS IS NOT CWM FLASHABLE, DON'T EVEN THINK ABOUT IT.
2. Download one of Nemith's ROMs from here.
3. Use winrar, archive manager or any other software you have that can open up zip files and open the rom you downloaded in step 2. Once thats open, click on "system", then "bin".
4. Go back to the files you downloaded and extracted in step 1 and you will see something called 'su' simply drag and drop the 'su' file into that "bin" folder you opened in step 3. It might take a minute to add it to the zip archive so be patient.
5. Once that is done, click the back button in winrar or whatever your using so you will now be in the "system" folder and no longer in /system/bin. You should see a folder called "app", click on it. Once thats open, drag and drop the apks that were included in the zip into there and give them a second to be added in.
6. Once that is done, your free to add any additional apks that you either downloaded or have backed up from a previous setup. (extract some from root explorer before flashing the update if you would like, then copy those on there.)
7. Now that you have all the apks you want added in there, close the zip, put it on your sdcard and flash that bad boy up.
Note: I included 2 launchers in there, VTL and ADW free. You can add both of them if you want and try them out or just pick one or the other. The apk that says something about gojimi is the VTL launcher. Also, feel free to add apps that require root since you have root access thanks to that business with su earlier. This doesnt have the market because BN is gay and their custom framework needs to be hacked, (thank you for the Nook though. ) also, youll need to select one of the custom launchers if you wanna use all of the apps you added. Superuser.apk and the nookcolor tools utility are included in the zip.
I believe this is not considered warez since all the files included are free, mods feel free to correct me if I'm wrong. Once again, this doesnt have market, just a guide to adding apps and being able to use root.

what about amazon appstore?
This is great. I already have it up and running with a bunch of other apks and a third party launcher using this same method, but the nook color tools and root will be helpful too (enabling the installation of "unknown apps" will be very good).

Amazon App store should work now that you mention it. Just download the apk online and put it in there. Hahah Im working on a full rooted rom but I figured Id give you all something easy to do for now.
do all apk have to into system app as i think amazon installs to data folder
You can sideload the Amazon app (or download it through the browser) after you do the steps in the OP. After it boots, open Nook Color Utils (tools?) and then uncheck and check the unknown apps option at the top. After that you should be able to download and install or sideload anything into data/app.

You can push to /data/app also.

doesnt work. won'tinstall from a web download
also titanium backup cant find root so this doesn't work. not sure what value su has

I suggested loading one of the one-click root apps into the ROM? Does that work?
I did try installing with z4root in system/apps and it didn't work. Though that may have been because it needs to run from data/app (maybe?). Don't know. Haven't tried it that way yet.

This is unbelievable! Thanks so much for this.
I use my nook for 70% reading + 30 % for emailing and web browsing.
I installed CM7 on emmc, but the battery sleep issue is killing (goes from 100 to 0% in a day) + I cannot use the stock Nook reading App. The Nook market app sucks compared to the stock nook app.
I was ideally looking for a solution which would allow me to use the stock nook reader + email + good web browser.
So can I sideload apps such as Dolphin HD browser and Any email client, using this method? Is there any limit to sideloading apps in the system/app folder? I do have a bunch of apk's that I would love to use.

Yes you can do all of that! And I dot think you'll run into any problems unless you have like 600 Mbs of apps. Hahaha
How to flash this?
Please excuse the Noob questions.
How do I go about flashing this? Do I just insert the sd card and boot? Do I hold the n and power buttons? Some other way?
Also, will this all be wiped out if B&N force-upgrades over wifi?

HI, maybe its a noob question but i dont know how to do it, i wanna take gallery3d.apk from gingercruzt7.4 and install it on stock rom, iv been using a root explorer and iv been set permission to file but it says that file cant be installed........any solution for this....
1. Copy apk to SD
2. Use "root app remover" to uninstall oryginal system apk
3. use "file manager" to install new apk like any other

So I did this mod a while back on my nexus 5. Took me a while and few incorrect APK's were decompiled but I got it right this time. It's simply a custom app drawer icon replacing the stock image with a custom root pirate droid image. When pressed I added a blur effect/animation. Keep in mind I am on stock 6.0.1 rooted with Xposed. Not sure if it will work on custom roms but I think it should.

3)set permissions to rw-r-r--
4)move apk to data/app/com.google.android.goglequicksearchbox-1

6) an error notification will appear saying that the Google app has stopped working
7) ignore and reboot.

Also, I never got into the habit of making flashable zips outside of using zip themer which unfortunately I don't believe is compatible with MM. If anyone can make a flashable zip for this mod and can post it here please do and I can go ahead and add it to the OP.
So the directory data/app/com.google.android.goglequicksearchbox-1 is not there on Dirty Unicorns, you wouldnt happen to know where i should put it on that rom would you?? I would be willing to try it out.

You can do that with a custom launcher. That being said I'll create the flashable.zip for you on Saturday if not done already

That's because this is for google now launcher. Im also on DU. I'll check, but it will probably be in velvet.apk

ok, so I'm pretty sure the stock launcher for DU is Velvet.apk. with that being said you would need go decompile it, mod the images and recompile. If you want, I can do it for you and use the DU unicorn image to theme it toward the ROM if you'd like. I can post the apk here when finished.

Now I want to create a magisk module which replaces the functionalities of a system app. Consider for example, I'm running a custom ROM which I built and I have the complete source of the ROM. After the ROM is built and flashed, I want to change the functionality of an app using Magisk. Now after making the changes which I need, I build that and get the new APK file along with its odex and vdex files.
Now without replacing the files in the system partition, can I use magisk to use the updated apk instead of the old apk. If that is possible, can anyone give me some quick steps how to do it.
@Rajeev @sooti - I think you can help me coz you've been making some magisk modules for Mi A1.
Or anyone else who knows this, kindly help me.

If you use Magisk v15.3 and want only change APK file put to system/app if you want change on this partition if you have in system/priv You must do it that same but you must mount this and then after flash in Magisk you have new APK. Meybe some one write that same. I create mod but only mount APK file in system/app because I don't have there this file. Try flash, check it work and then you can share with all

You should refer to the official documentation of Magisk to understand the structure of a Magisk module, once you understood it well, you can make highly customizable Magisk mods without needing to use topjohnwu's template.
For the case you asked about, you can simply create a flashable shell zip, which will create a structure something similar to this,

--> MOUNTPOINT
--> MODID
--> auto_mount
--> module.prop
--> system
--> {priv-,}app
--> app_name.apk
--> app_name.{o,v,}dex

--> service.sh
--> post-fs-data.sh
Using topjohnwu's template will be much simpler, boot scripts are optional, the perms XML is also needed only if (priv-app && API >= 26)

So I want to systemlessly replace a huge number of files (images)/or just an entire folder within an app.
For example: inside app.apk there is a folder "assets/images". I want to replace every single image that is in that folder with other ones.
Is this possible with a Magisk Module?
Grab a copy of the apk, edit it to your liking, and then make a Magisk module that replaces the stock apk with your edited one.
That would be the way to do it in Magisk.
If you want it done in a more automatic fashion, you would have to create a script or program that extracts the apk, edits it, and then creates and installs a Magisk module that replaces the stock apk with the edited one.

No. And you don't want to do something like that during post-fs-data.
Your best bet (IMHO) is to do it during installation of the module, somehow. An automated process that pulls the apk from /system, decompiles, edits, and recompiles it, before installing it as a Magisk module.
Why do you need the automation? Just for fun, or do you specifically need it? I often find my reason for doing something to be: "to see if I can"... :laugh:

Yes, I want to learn and see if I can do it. And Ivdont want to make a new apk everytime the original app updates. If you have a script this happens automatically.
Also if I program config.sh (this is the install script right?) to automate this process would it still me systemless? I think even when I uninstall the module the mod would still be there...

If you copy the apk from /system before working on it, and then make it into a Magisk module that magic mounts the apk over the stock apk, it'll be a systemless modification. If you then proceed to uninstall the module, the modified apk will not be replacing the original apk anymore, returning everything to stock. Anything else would not be systemless...

I got one that I actually need. Rotation set to landscape and auto-rotation off in the head unit upgrade I recently put on. However, my unit orientation is portrait.
I have Magisk installed, and I need it to override this setting and change the default to portrait.
Is this even possible or sound like something fun to do ?
