I have an ATT nexus and was just able to apply the manual update and gain root without unlocking the bootloader
If I install a custom recovery I know that I likely won't get any additional OTA updates. Is it possible to back up my current recovery before installing a custom?
I was thinking of just renaming install-recovery.sh to install-recovery.sh.bak and recovery-from-boot.p to recovery-from-boot.p.bak. Then just remove the custom recovery image and remove the .bak from the end of the files.
Will that re-install the stock recovery?
You can't root with stock
Full stock is a sticky in dev forum
It includes the recovery
Flash the custom one then if you want stock see the sticky

I'm already rooted with stock on FRF85B with an ATT phone.
i just wasn't sure if the stock recovery in the sticky would be the same as 85B for ATT so I wanted to backup whatever I'm currently using.

Excellent!
Where is the lastest stock rom, but with super user permissions. Tired of constant freezing of CM7 and landscape / portrait lockouts. Hoping stock rom (rooted) will solve the issue of screen not changing direction when turned.

I'm assuming you'll be on stock recovery, you simply go back to bootloader and flash clockwork or Armon and flash the SU zip file again.
How I did it :
Flash FR91
Flash stock recovery
Let it boot
Force check in
Download 2.3.3 update and let it reboot
Force check in one more time
Download 2.3.4 update and let it reboot
Go back to bootloader and flash Armon/Clockwork
Flash SU.zip
Done I have root on 2.3.4 STOCK
Where can the SU.zip be found? Running ClockworkMod Recovery.
Search ChainsDD in the dev section
HTC Pushed an update to my HTC One Dev Ed tonight..
1.29.1540.16
When it tries to flash the update it just goes into TWRP recovery. No other actions.
I then drilled down to the directory that it downloaded to /data/media/downloads and tried to flash with TWRP.. no dice.
Here is the update.. but honestly I don't know what it does.
any Idea on what is preventing the flash?

It only work on stock recovery, not on any custom recovery like TWRP or CMW.

You must go back to stock recovery in order for the update to successfully flash on your device.
You don't need the update from HTC, just go and flash the latest revolution 10.2 rom, it is running 4.2.2 and it has some nice performance tweaks. And it isn't modified so it's running sense 5.

How to do you go back to a stock recovery? Been down that road and it still didn't update.

For some of us, going to a different ROM is not a viable choice, and frankly a solution to load a different ROM does not answer the original question.
Hi I have the same problem here.
When I try to install stock 4.2.2, the phone reboot & automatically enter TWRP & thus stock update was unable to run.

None of the HTC direct updates will work while TWRP is installed.
you will have to
Fastboot flash (stock recovery .img)
then the updated from HTC works with no problems. pst if you can't find the img
I just got a notification that there was a system update for my phone. I'm running a rooted, but otherwise stock phone. When it downloads and reboots it goes to the recovery menu instead of updating. Is there something that I need to do to get this to install?

Do you have the stock recovery or is it custom. You have to be on stock ROM and stock Recovery in order to OTA. You may lose root, but being rooted will not affect the OTA installing.
Ah, that may be the problem. I have TWRP installed, so does that mean that I'll have to flash a rom that's been updated?

You have to flash stock recovery at least. Some people were having luck just flashing the stock recovery and some were having to relock the bootloader as well. I tried flashing the stock recovery and running the update but it failed. I don't really want to relock my bootloader and lose all my data when I unlock it again, so I'm holding off for now.

Flash the stock boot image also. I would bet you have the insecure boot image flashed
i recieved several times a message saying that i have to install a security update (at&t), after some time i decided to install it but when i try to i get a status 7, another thing what do i need to install a custom rom on my arix hd, it has android 4.1 from at&t, unlocked bootloader, cwm, and carrier unlocked (i dont want to loose this), in my touchpad i just have to download the rom + gapss and install them from a custom recover, so i dont know if this is the same for the atrix hd, thanks in advance.
You need to be running stock recovery and stock ROM to install the update.
The update includes security patches and some modem updates. This update may be necessary for taking the OTA KK update.

ok thanks for answering, i have stock rom so, but unlocked bootloader can i install it then just by installing the stock recovery?
You may need to be unrooted in addition to having stock recovery.
If you removed too many of the att apps, that may cause the update to fail as well.

where can i find stock recovery?, because when i turn the phone on it takes about 40 secs to reboot into recovery to update, so i cant do anything with it now :S

Did you phone take the update or is it automatically booting into recovery?
The best way to get the update is to flash back to stock ATT 4.1.1, take the OTA update, re-install CWM, and carry on using a custom ROM. This is exactly what I did with a Bell Canada Atrix HD.
You can try re-installing stock recovery in fastboot.

Yeah. The quickest, sure-fire way to get in a position to take the OTA update is to flash back to stock (stock files available here). You can use RSD or MythTools, whatever works for you. Doing this will also put you back on stock recovery.
I had to do this, too, before I could take the OTA. But in my case I had modified/removed too many AT&T stock apps...
thanks to both of you, yes the phone rebooted itself like about 40 secs from turning on i was able to fix this part by formatting cache from cwm, now im gonna try to flash stock recovery

so i flashed the stock recovery from the stock rom, but when i go into recovery the android is down with a red exclamation sign and i cant get into the recovery menu :S, did this happen to you by any chance?

When the dead Android dude is on the screen, tap the bottom right hand side of screen. Hopefully, a menu will appear.

well i flashed the stock firmware, and the phone works fine but still the same with recovery, nothing happens if i touch on the screen or if i press volume or power button, tried to install the update anyway but it fails, hope i can somehow install KK when it comes

Which stock ROM did you install? There are 2 versions of 4.1.1.

Blur_Version.98.4.20.MB886.ATT.en.US is the one that my phone already had
I think that is the ROM before the update.
I see another ROM named Blur_Version.98.5.38.MB886.ATT.en.US too.

the first time i flashed 98.4.20 the second time 98.5.38 and i have the same problem with recovery in both cases

Strange. Did you flash both ROMs using RSD Lite or Myth? I had to use RSD Lite without Myth to flash 98.4.20.

I got a Bell Canada Atrix HD from a co-worker. When I used Myth to flash from stock Bell to stock ATT, it would not work properly. When I used RSD with 98.4.20 without going through Myth, the ATT ROM flashed without any errors. I was able to take the OTA update, flash CWM, and revert to a custom ROM.
