Anyone know how to place an application shortcut like a whatsapp contact into the dock/launcher bar? I was able to do this in stock jelly bean, but can't seem to figure this out in sense 5.

always 2 ways to do this on Android;
press and hold (on home screen and move to dock / on icon from app drawer)
click setting and choose edit

The problem is that when long pressing shortcuts from the home screen, the dock disappears making it impossible to move the app shortcut into the dock.

I understand an app can be added to the dock from the drawer, but that's not what I'm trying to do. I'm trying to add a app shortcut (i.e. a direct contact) to the dock. For whatever reason, Sense treats these shortcuts like widgets, restricting them from being added to the dock. This is frustrating as I was able to do this in stock jelly bean.
You need to go to the app drawer and then pull the application you wanna replace from the dock to the drawer. Once you have done that you will have an empty space to add the app you want to add to the dock.

Accidentally when I replace original MMS.apk with modified from padlad, I have lost message shortcut on the bottom row of homescreen. You can see it on the attachment.
How can I place the message shortcut on that row again? I have tried all tricks but it seems impossible.

In my opinion Use Nova launcher. So much possibility to customize it for your test. You can put up-to 15 apps on scroleble bottom dock. TW is good but i never use it because missing auto rotate feature. In nova launcher you can use your phone in landscape too. try Nova launcher I bet you will never use TW again.

I am on the TW launcher(default Samsung note launcher).
It does not allow dragging anything to the bottom(fixed) row.
I tried Nova launcher too, but did not like it. Guess, the only solution is to go try some other launchers.
They require root permission, but no issues, I am already rooted.
Will a launcher slow down the system, or its sort of a replacement to TW launcher?
I tried Launcher Pro, as well as Apex. Did not like them. The widget list available in Touchwiz(like SPlanner) do not show up at all on third party launchers.
Looks like I will stick to my default TW!

Yes, it does remove blinkfeed. Tested with apex launcher.
It will still be a background process, will it not? Even though its not visible. Like sense Rosie/prism itself

If you do not delete Prism.apk yes but it won't be active, just an apk doing nothing

Torxx, you wouldn't happen to know a way we can have a alternative launcher running and keep blink feed?
I like it but I want my old Nova Launcher back

To rearrange the dock icons, open the app drawer and then drag the unwanted ones back into drawer. You might need to drag them to where they're supposed to go (i.e. I have my drawer sorted automatically and had to drag the camera to where it'd be in the drawer).
You can only have the 4 apps on there but if you remove any, you're free to put whatever you want in its place.

It would be active, continuously streaming content to its interface on the sense launcher
Best option would be to change launchers and then freeze Sense
Just un-check all the options/feeds leaving blinkfeed blank. This way it fetches nothing. Then run you new launcher.

Thanks for the tip but Ive figured that out. The issue Im having is, If I use a Icon changer, it drops a widget on the home screen that is essentially a shortcut to the app you pick.
Because its a widget, it wont let me move it to the dock at the bottom...
I know I could probably go hinting to try and change the pings manually, I just really cant be bothered as I know It wont be long before I flash another rom.
Any Ideas?

You have to do it in the app drawer.
All my other HTC phones(-OGEvo) I could put what ever app I wanted on the bottom dock. Every time I pull an app off it just makes a shortcut on the home screen.

pull the apps off the dock into the app drawer then put whatever app in its place. just so you know though, that app will now also be place in the app dock on your lockscreen.
Has anyone figured out a way to edit APP icons without manually going through and editing the actual .APK?
It seems that would be the "simplest" route to allowing us all to put custom icons for apps on the dock bar... because then we could just use the built in method for customizing the dock, and BAM.

I've got desktop Visualizer, but can't figure out how to use it toput icons in the dock bar. Had assumed it pnly worked for widgets on desktop.

Just open the apps draw and when is open press and hold the icon that you can to move over the apps draw the from the apps draw press and hold the icon and move it over the dock and that all
Desktop Visualizer app. Or Nova/Apex Launcher.

I checked out the desktop visualizer app, and I like it. Thanks for the tip. It's a bit more refined than Icon Changer (that I was using).
The problem is, like Icon Changer, it creates the app on the homescreen... and I can't find any way to get those shortcuts onto the dock. I can only get shortcuts from the drawer to the dock. Am I missing something?
Try Unicon in the play store, it uses nova icon packs and themes the entire phone. Here is my lock screen

Nice app... but from what I can see it will only theme an entire icon pack. I just want to change one icon on the dock.
I'm assuming you're using the stock launcher? You could edit the application yourself but that's a hassle. Idk how else to help except to use a 3rd party launcher

Open up com.htc.resources.apk in /system/framework with winrar/7zip. Don't extract it, just open it.
Find the icon you want to change in the apk and re name the icon you're going to replace it with to whatever the name is in the apk.
Now once you drop your new icon in, you can try pushing the apk back using adb but I would recommend flashing it. I've always had problems with pushing edited framework files to the device. It usually causes tons of force closes.
