I am new to the Atrix HD but have been rooting HTC devices and S-offing them for years. Could someone point me into the right direction for info on custom roms and how to install them on the Atrix HD.

Before you install a rom you need to root,unlock bootloader,and install cmw download this tool which can do all of those.

Will upgrading my IS via OTA remove S-OFF, root and CWM?
I'm on stock 2.3.3 and going to upgrade to 2.3.5 with sense 3.

If you are S-OFF with CWM and you try to apply the Sense 3.0 OTA then it will fail. If you want Sense 3.0 then check out the Development section stickies. There are plenty of Sense 3.x ROMs to choose from. There is even a stock, rooted 2.3.5/Sense 3.0 ROM built from the official RUU/OTA.
You are better off keeping S-OFF at this point instead of trying to get the official OTA.

Ok so you want cf-root jv9 from cf-root thread in development forum.
Then find team icssgs for dummies and follow that tutorial or click on the link of the person that didt he post and find their other tutorial which is for a more current ics rom. Once you have followed the tutorial you will know how to root, have ics and be in a position to flash any other ics rom you like. Plus the tutorial has the downloads for everything you need to get started.
You can probably head straight for tutorial without cf-root.
Then look in dvelopment thread and there is a great thread for modems.
Will try find links for you for other helpful stuff but using tapatalk today so not so easy

My brother has this phone, and it is unfortunate that it is stuck on Froyo. I would like to help him out with rooting, unlocking, and flashing roms, but i'm not sure where to start. I have a Motorola Photon 4g so i am not new to flashing, however im not used to how to do it on his phone. If someone could point me in the right direction, it would be appreciated. I would like to get him to at least ICS or JB if it is possible.

I'm on stock JB 4.1.2 and i've been searching for an effective root with no avail. Does anyone have a good guide on how to root my bionic? Or install safestrap? Thanks in advance!
Theres a guide over in the general forum, it uses Virtualbox. To install a rom you'll need to install safe strap and use rom slot 1 if it's CM.
