I have flashed the zip and now I have working busybox. Thanks.
The problem I am facing now is that I cannot edit set_immutable.list
I have remounted system partition as rw, I can edit the file, save it, but after restart set_immutable.list is reverted. ?

You are not 100% rooted because immutable.list is reverting back after restart.You must flash true fastbot unlocked B.609 boot.img and then you will be 100% rooted

It depends by the developer but usually they remove set_imuttble.list,add init.d support,zipalign apps on every boot and tweaking database(sqlite3).If you don't know what are you doing better not mess with boot.img because if you flash true fastboot wrong or damaged boot.img you will brick your phone.

I rooted my phone with Kingo root and it installed a custom recovery which doesn't work. Won't boot in it.

It doesn't work. I get the white screen message with boot failed and to press long Volume down or Power. It looks like the img you provided is the same size as the one I extracted it from UPDATE.APP with HuaweiUpdateExtractor last night.
I think that img you get from HuaweiUpdateExtractor is not really an img and has to be unpacked further more..
CWM works btw...
If you have rooted B609 can you please try and make a backup with flashify ?
I dont use CWM to make backup,I use repacked TWRP for Emui 3.0.My curent fw is B.616 but without Google stuff and Huawei c..p,just some apps that I need.

Flashify is not good for installing stock recovery,you must flash over adb or you always end in the bootlop.

On UB, flash twrp recovery using fastboot (fastboot flash boot recovery.img). Then flash super su using recovery. After that flash back kernel using flashtool.

If this root method is working, you can try flash recovery in FOTA partition by for example Xperia Recovery Manager.

Of course I know, but I prefer having more functions. I think it is easy to unlock the bootloader, but there is not any 3rd party recovery available. Maybe I should wait until update to 6.0

I have followed your instruction. The modified boot image is successfully flashed , and phhs superuser is installed. But when I input su in terminal, it returns permission denied

Maybe you should modify the boot image by yourself
1. flash the stock boot image that you've backup
2. flash the superuser.zip that provided in this thread in TWRP recovery

I dont know the other way.
If you already unlocked the bootloader, flash TWRP Recovery using Fast Boot Command and then flash SU Zip using TWRP.

I don't know why but I just couldn't make it, I got soft brick everytime and I flashed to "32.3.A.0.372_R3D_Customized RU" for hundred times. I quit trying that.
Now I'm trying to root my E6553 (on 32.2.A.0.224), stiil couldn't make it either. It stucks on SONY logo or endless boot loop. I just want to root it for once, not to flash twrp but to boot on twrp and flash SU. Isn't that what we call "root"? Am I wrong?
My device bootloader is unlocked, on stock MM rom "32.2.A.0.224". I just want to boot it on TWRP and flash SU, that's all. Isn't that enough for rooting? After that I want to use some apps that only works on rooted devices.

Sorry bro, forgot to tell you that you also need a patched stock kernel (with DM Variety & Sony RIC disabled and DRM fixed). After that only you can flash SU Zip. Else it will be boot looped. Check guide link for making patched kernel of you choice of version with one little tool. You can also flash custom Kernel like Zach Kernel, Andro Plus Kernel... etc instead of patched stock kernel to avoid bootloop after SU flash.
AND MY XPERIA OPTION TO BE TURNED OFF else also will in boot loop.
Now the steps are as follows:
Flash Stock ROM
Flash patched kernel
Flash TWRP Recovery
Flash SU Zip
That's it

One of the kernels didn't create a bootloop after I tried aprox. 128 times and after that SU was flashed. Now I have substratum on MM, thanks again

Firmware from firmware finder website.
Flssh via dload or extract the boot.img from update.app file via Huawei extractor and flash via fastboot.
Also i posted a guide for rooting see if you can use that twrp and SuperSU.
