I think the bootlogo is controlled by a separate app called Motorola Boot Services. maybe when you did the factory reset all the updates to that app got reverted back.
but the app can be updated in play store. if you go to store -> my apps -> All. it might be all the way at the bottom of the list of apps as it is with mine.
I checked it out and it's in the latest version. I will do an another factory reset and I post the results.

I did a factory reset and lollipop bootlogo img appears. after installed some apps the old one showed up again. I don't know which app triggers that behavior.

after a hard reset, i always get old kernel splash and old boot animation . after one or two reboots, i get new one.
That is controlled by Motorola Boot Services. It might take a few reboots to change because it's writing to a different partition. It doesn't affect in anything to the stability of the phone, it's just an image. You can even change it via fastboot if you don't like it.
This is nuts. I had old boot screen then new one then I encrypted the phone so it went back to old one. Maybe after a few boot ups it will go to the new one...

So I decided to factory reset my X due to Google maps freezing while using navigation. I restored all my apps by signing in to my g account and I noticed one app will hang on the installing app notification and the next one will begin to download. I previously flashed stock firmware using rsd lite, link http://forum.xda-developers.com/moto-x/general/guide-moto-x-return-to-100-stock-using-t2446515
I followed method 1 from the link posted above. I also included a video of what I see below.
Moto x apps hang during download: http://youtu.be/iQPcdhnTSzE
Can anyone please shed some light on what is going on with my phone?

Unfortunately, resetting does not fix the freezing in navigation. People have had to uninstall map updates and get back to a version 7 of maps for reliable nav. Are you sure you flashed the right firmware? There are different sbf's for different carriers. I have to make sure to use the T-Mo version for my XT1053.

If you are on T-Mobile, you flashed the right sbf. If you have already tried clearing cache, clearing dalvik, and restarting I don't know where to go. Are you running ART or Dalvik? Any Exposed or Gravitybox mods running?
Phone is running fine now. The apps hanging was only experienced on the initial setup. Weird

Same thing happened to me flashing a Tmobile rom. To prevent this you need to go through the setting and allow unlocked bootloaders (or something like that, currently flashing my phone to look it up) but this will prevent this lock from triggering. How I got past this? Odin'd back to stock and flashed everything again.
Bro phone doesn't go to main windows how I can go to setting it's only stuck on bootloop
Have you tried flashing the stock image in odin?
Stock rom from sammobile?
Yeah, you'll need to get familar with the hardware keys and how to boot into download mode with them. Typically I'd link you with instructions but I think googling it yourself will do you some good. Do some research and be sure to answer nicely to those who offer help.
On 5.1.1 build LMY48T
When I received this phone on 16Nov I tried to let do the update to MM. It would D/L but fail in updating. (Just reboot after each try) I went ahead with 5.1.1 in unlocking and rooting with no problem. tried to allow it to update date again as it has been requesting and it now justs boots into TWRP. I wish to upgrade to MM but am stymied. Need Guru assistance.
First time around it might have been a corrupt download. Now it's because you're rooted and have TWRP installed. To be able to update through OTA your system needs to be fully stock.
To update now you need to flash a factory image (plenty of guides if you search). I recommend using fastboot, but you could also use a toolkit (Nexus Root Toolkit). If you don't want to wipe your phone, leave out the userdata image when flashing (or the "no wipe"-mode in NRT).
I did search but I have to admit I got alittle confused as there seemed to be different factory versions available. I did do updates to my Note 2 until they sneakily locked the bootloader on me (verizon Bastages) I will look at the guides more throughly now to educate myself better. Thank for the guidance.
Which one?

Either of them will work, bu to save you time, get the latest (MRA58R) because it's just going to prompt you to install those.
Following the advice my N6 is rocking MM and rooted. Thanks to all.
Awesome! Glad you got it working!
Hey Guys,
I rooted my Note5 (N920R4) a few months ago with ease. After installing an unofficial Xposed Framework, my Handwriting recognition keeps force closing.
Before installing the Unofficial Xposed framework I did a back up.. But when restoring that back up.. I am still receiving the same error message.
I even attempted doing a factory reset... still no dice..
Any Advice??:crying:
Just in case further explanation is needed..

Flashing using the Stock Firmware I had stored at home worked!
Sent from my SM-N920R4 using XDA mobile app
I started to get this error message after flashing the boot partition. All connections stopped working. I reflashed with original boot partition, which results in wifi working again, but bluetooth is dtill refusing to work. Do I factory reset? I have a file that is important but wont come off because it keeps freezing during transfer process
Search for 'Reset options' and reset wifi/mobile/bluetooth, see if that does the trick.

I've also done that. The phone I tried to root is a Z3551S (came from QLink Wireless, running android 9 and has a ****ton of bloat), which doesn't have ramdisk, or a separate VBMeta partition. Also, the images are from some other source. And when I flashed with the rooted partition, Magisk showed the phone was rooted, and I could view files I couldn't view before, but I couldn't uninstall apps with another root application, so I don't think it was fully rooted. I'm also beginning to think that I may need to flash all of the files, because they might not be the same.

Can't do that either. I tried before flashing the before-modified boot image, but I don't think the phone was properly rooted
Here is the message that I get. Clicking `ok` just takes me to settings

An update: the wifi DOES NOT turn on, and SDCards are not being mounted either. Ima try flashing the boot.img to boot instead of boot_verified.img to boot
