I have a Mustang, unlocked and rooted with Magisk, running OS 6.3.1.2. Sometimes, recently updated user apps are automatically uninstalled after a reboot: you see the icons disappear from the homescreen. I have seen similar behaviour with a rooted HD8 (2018) Karnak. Is this something to do with Magisk? Is there a way of preventing it? Only user apps disappear; it can happen to updated system apps but in such a case only the update is removed, the core system app remains.

Likely FireOS (or some sub-component) attempting to rationalize what it thinks is installed vs what is found on the device.

I wonder whether this has anything to do with the removal of DeviceSoftwareOTAContracts ?
If one were to flash "finalize.zip" per the following OP, then DeviceSoftwareOTAContracts is removed :

No: I have my own zip file to disable a few unwanted apps, the lockscreen ads and DeviceSoftwareOTA. I don't use 'finalize.zip' and I don't remove the DeviceSoftwareOTAContracts app or disable it.
Today two apps updated from Google Play and one from the Amazon Appstore. I backed up with Titanium Backup and rebooted. The apps briefly survived the reboot but were then deleted. I restored them (apps only: the associated data does not get removed when the apps disappear). I then rebooted. The apps survived this reboot.
Has anybody else seen apps disappear after a reboot?

This is a list of safe apps to remove from the stock rom that comes loaded on our Nexus 4.
All of these were removed without any problems or force closes... Please feel free to add to the list
Must be rooted to remove most of these... I'm pretty sure there is more that can be removed, I just haven't tested yet.
After removing most of these, it's a good idea to go into recover and whipe cache partition and wipe davlik.

If you remove any system apps, future updates will fail. You will need to replace all the apps removed with the proper permissions or you will need to flash system.img before applying the update.

I have root on my N4, when you say remove, are you referring to the "disable" option under the apps menu? Also, not all the apps on this list are in the apps section, how do you recommend removing those? Tibu?

It is safe to disable but if you remove any of these, updates will fail unless you re-flash or put the apps back with the proper permissions. I don't recommend removing any of them. Just disable what you don't want to use.

Thanks, when you say "updates", are you referring to Android updates? So to get an update, do the apps need to be enabled first (if disabled)? Also, whats the difference between disabling them and removing them? I assume disabling means they are taking up disk space on the phone but not running while removing means they are wiped from the phone?

When we say updates, we mean updates to the OS. For example, going from 4.2 to 4.3. If you disable the apps, the OS updates will apply without a problem so there is no need to re-enable them. You are correct, disabling them just prevents them from running but they are still there. Removing them is deleting the .apk file. Even re-naming the .apk file will cause OS updates to fail. Each OS update looks for all the .apk files and if it can't find any of them, the update fails.

I have my desire systemless rooted w/ twrp installed. I have tried several different ways of removing system apps but Everytime I restart EVERY Single app is back like they are an aggressive cancer that will not subdue to chemo. Is Anyone else experiencing this and if not please advise me on your method of removal. Thanks.
Also, Tidbit more info, when I attempt to flash ANY thing in TWRP, the phone stops the flash and IMMEDIATELY restarts into ROM.

Have you tried re flashing twrp ? You can use flashify or rashr from play store to flash the .IMG file
As far as system apps and bloat, I've also had issues removing them. When I use ROM toolbox pro's app manager, a lot of times the app will still be on the list of apps installed even after I've clicked uninstall. But usually the apps are gone once I reboot
I use /system/ app mover *root* from the play store. I covert the system apps to user apps and then uninstall them.
It also shows that in the latest update it might recognize sytemless root.

Why do you convert to user apps first? Could that be the reason why they aren't being removed? Due to some type of broken operation of an app that was meant to be system only?

I do that because I keep some of the apps and also because I haven't had any problems uninstalling apps that way. converting them to user apps also gives me the option to move them to the SD card.
I remember when I used "system app remover(root),"it would still show the app in the app drawer(even after reboot) and when I pressed on them they would say "unfortunately ...has stopped"
I used titanium backup to get rid of all the apps i didnt want,afterwords i went into TWRP and wiped the dalvik cache/ART cache and it rebuild upon first reboot,and all the apps i uninstalled were gone.try this method and let us know.
I'm on the official Pie release and rooted with Magisk.
Basically what it says in the title, if I disable bloatware like Outlook or LinkedIn, it is reactivated after a reboot. Same thing if I uninstall them with root uninstaller.
Anyone else experiencing this?

They are in /OEM. You can use twrp file manager to delete them (or rename the apk with a ~ at the end) and they will be gone. /OEM/app and OEM/priv-app.
I usually just rename them first, that way if it causes a problem it's not gone. I can name it back and all is well.

I'm not able to uninstall or remove stock google apps from Titanium backup like earlier. It says apk not found for any system app.
Then tried Magiks Debloater and removed Youtube.
Now whenever I try to flash YtVanced via TWRP it says flashed but when I boot to phone I cant find youtube yt vanced.
Whats wrong?
Also, is "/system/product/priv-app" or "/system/priv-app" somethign new path which got introduced in Android Q ? As seems due to this Titanium backup is failing and google made it real hard to remove such apps.
Sorry for being brief, but it sounds like you're using the systemless debloater module. The way this module works is by not *actually* removing the system apks from their directory/folder, but that it writes a systemless "blank" space, which tricks your phone into thinking the app is not installed. That said, the root version of Vanced is named to mimic the package name of the regular YouTube app (same name, so that other apps that would call up YouTube can call up Vanced, instead). If you "debloated" YouTube, then essentially, the debloater is tricking your phone into thinking it (re: Vanced) isn't there. If you were to re-enable the YouTube package name, then it *should* pop back up.

Hello everybody,
I received a new Note 11 (4/64) for my son yesterday. The first thing I did was debloating it by using the universal android debloater (v 0.5.1), uninstalling all recommended apps.
Following that I registered his google account and installed family link and all the apps he needed from his old (and damaged) phone (just apps from play store, no data copied so far). When I finished I wanted to change permissions for a certain app but when I opened 'Settings' - 'Manage Apps' the screen shows not one single app.
Has anybody encountered something like this before or has an idea on what went wrong an what can be done to fix this?

Ok, I found the error and fixed it:
Universal android debloater had uninstalled security center. Restoring it via universal android debloater solved the problem.
