Alternatively transfer essentials to computer from your internal sd card>>>factory reset and wipe internal sd card>>>Attach to computer and only transfer back your nandroid backup (you still need this incase something goes wrong) and the rom zip...
Go to recovery wipe data/factory reset>>>wipe cache>>>wipe dalvik>>>mounts and storage>>>format system+cache+datadata+data (I dont wipe boot and you need sdcard)>>>Flash rom
That should give you a very clean install
Cleaner if you clear up your exsd if you have one

First dl. Your rom to sd (don't move it from your download section, this is your internal SD)
Just follow the steps, 3 posts up,but as he said DO NOT WIPE SD-CARD, doesn't matter if u wipe boot nothing bad will happen.remember to also wipe dalvik cache.
After wipe, install your rom and essentials(needed on slim rom) then let it boot.if u restore apps with titanium b. Then only restore app, not app+data otherwise u might have some apps fc

You have deleted all your pictures music etc on your SD card. Including the rom that you were meant to or have already flashed. Also you may have deleted your backups and possibly your nandroid.
If you haven't flashed flashed yet ensure you make a nandroid backup and transfer the rom you wish to flash onto your sd card.

I backed everything up, I mounted USB storage using cwm, everything seems to work flawlessly, except google maps navigation won't start.

Ok thats good then. Maybe clear data from Maps. If that doesn't work then uninstall and reinstall the app. Have you tried them two?

im on dorregarys unofficial cm9 w/cam .. found in dev section..not the official nightlys..
a search turns up :: some say i will need a complete reset. some say no..
i would really like to keep my apps , data , prefs , settings , etc..as much as possible..
i would appreciate some advice from someone who does this much..this V of droid is the basically first i have done ..
if i have to go acme uninstaller/ acme 3 install, what can i expect to restore from nandroid ?

I recommend using ACMEUninstaller to uninstall CM9 completely and then ACMEInstaller3 to install CM10. Back up your apps and their data with Titanium Backup first. You could also try backing up your settings and system data, but be aware that restoring them can cause problems and require reflash.
agreed, from what i understand if you dont go this route you can run into problems down the road with random reboots do to not enough system space. do it right and get set up again. we wont be seeing anything after jelly bean anyway or at least i doubt it so this will prob be the last time you do it anyway. plus if you dont like cm10 you can restore your cm9 backup anyway.

2 used acme uninstaller
3 used acmeinstaller3
4 restored my backup
5 cleared cache and dalvik cache
6 flashed cm10 in clockwork mod
7 flashed gapps 4.2
it worked like a charm. had some issues with with the launcher, due to cm10 not using trebuchet by default. I just trebuchet as 'always' and I was good to go. however, cm10 does not have any trebuchet settings options, so make sure to set your transitions and all beforehand becuz as if now, you'll be stuck with them! gl!

BuffMcBigHuge is right...it only way for proper and clean install..
I tried to restore a CM9 TWRP backup made when I still had ACMEInstaller2 after I had run ACMEInstaller3 and I kept getting FCs plus the SD card didn't mount. Not sure if this was just a bad backup or if resizing the partitions made the old backup have issues.
Either way its not that much of a pain to do a clean install of Android if you have something like Titanium Backup since it does a great job of restoring apps and data.

If anyone can answer this, I'm curious why when you restored your backup, why didn't it return your system partition to the size it was before you used acme3?

you dont say if you come from official cm9 or unofficial cm9. i presume its official cm9.
having never seen acme installer3, i assume that you can set it to just resize the partitions?
i would like to just backup my unofficial cm9 rom, resize partitions, completely new install the official cm10 (when it get cam etc.) restore all my apps, data, settings, .. from cwm restore-- or is titanium the better choice?
does this sound do-able?

I'm still curious about this, if anyone can explain it to me. Not saying it didnt work, but I always understood that nandroid backups take a snapshot of your current setup. if you're restoring a backup made before you increased the size of system, why isnt the amount of space designated for the rom restored as well upon restoring of the backup?

Because when you nandroid it snapshots all the data and system apps and settings but the partitions are the amount of space, like if you had your sdcard partitioned in 2 then copied all the data to your computer then repartitioned amd made your sdcard one again then when you transfer back your data your sdcard will still be one partition, that didn't change, but all the data is still there

Exactly that. I needed to use acmeinstaller3 to set my partition size. I was then able to restore my nandroid backup within the new partition size. The reason I restored to my CM9 files was to keep my installed apps and app data intact. Flashing the CM10 rom was not a problem over the CM9 nightly, everything went smooth as butter!
Too bad CM10 kinda sucks. There are features in CM10 I simply do not like. I will not get into them in this post, but I'd be happier using CM9.

Thanks for the guide! Do you need to do anything about moboot or will it be kept from the original CM9 flash? Sorry if that's an obvious question but treading carefully going from CM9 to CM10.1 !!

I successfully flashed the cm 10.2 nightly /(3rd sept) to my nook hd emmc but when trying to flash leapinlar`s sd swap for cm 10.1-10.2 it errors in cwm saying product ovation where's the HD is hummingbird? There's only one file for both devices HD and HD plus can anyone help with this?

Edit: You were right, there was an assert error in the zip. Fixed in rev6 now.

Ok that installed ok but still having issues: on boot all apps and processes crash (stop responding) when unlocking the nook if I clear cache in cwm it boots fine and I can see that the swap has occurred internal still shows 5gb but is actually my 32gb sd card. However I can't side load any apps I get an app not installed message even though unknown sources is ticked also as soon as I reboot the nook its back to square one and all the processes and apps crash.
I never saw any instructions for installing this i simply flashed from cwm recovery. Is there a set install order or process for this maybe I'm doing something wrong? I.e. does it need cm 10.2>sd swap>gapps all on initial flash? The only thing I can think is I'm installing the sd swap after I have installed a few apps

Remember this is a kludge, so everything does not work perfectly. I have found that sideloading apps from one of the SDs (I can't remember which) fails. Just copy the apk to the other one and try. And the setting storage shows wrong.
But I have not had apps and processes crash. If you have apps that were using internal for media storage, you may have to move their media files from internal to external. Like you say, you may want to start fresh with CM10.2, gapps and swap before you install any apps.

ok I cant seem to get this working. I have a similar mod on my S3 which works perfectly. I have done the following:
1) Tried it WIth 10.1 RC3. Boot to recovery wiped data and cache flashed 10.1 RC2 > GAPPS > SDSWAP on boot the swap hasn't happened if I then reboot and flash the swap again and go into storage the calculating space hangs at calculating and no apps will open when you click on them.
2) as above but tried flashing 10.1 RC2 > SDSWAP >GAPPS exactly the same results as above.
So it doesn't seem to work with 10.1 or 10.2?
EDIT: This is driving me insane lol
Ok if I flash the cm 10.1 and SDSWAP then look at es file explorer the swap has worked and apps open ok SDCARD0 shows 29GB and SDCARD1 5GB but I have the same issue as with 10.2 if I try and install an .apk from SDCARD0 it opens and displays the app permissions as normal then as soon as you click install you get an app not installed message ? IF I copy the .apk to SDCARD1 (the internal) I get a problem parsing package error. So the swap works but I cant install any .apk's

I told you that settings/storage does not work. Why try it again and be surprised that it does not work?
And I just tested it again on the HD and install fails if you try from the real external SD. But it works from the internal SD. And I get no app crashes.
This is on the 7/08 CM10.1 from verygreen. I will now try on CM version.
Edit: I just updated to CM10.1 RC2 and it works the same.

Ok Thanks for checking that's strange as it definately doesn't work for me. I will just have to use the SD Card Install instead as I only have an 8gb nook and its not enough space.

My Nook HD was running 10.1.3 stable just fine until a week ago when it started freezing and rebooting. (Coincidentally or not, the problem started after it spent several hours in a very hot car in 100+ outside temps). I restored the stock ROM and then did a clean install of 10.2.1 stable. It very quickly started doing the same thing. Based on the suggestion of someone who had a similar problem, I just installed the M6 snapshot and within 10 minutes I got my first freeze/reboot. I did forget to do the factory reset/wipe data step on this last install but I have removed all the apps that were installed in the month or so prior to the start of the freeze/reboot issue. I suppose I can do a clean install but given the same problem with 3 different CM versions, I find it hard to believe it's a software issue.
Is the Nook HD one of the devices affected by the EMMC bug? Is it possible to run any of the stable CM versions off the SD card? Any other suggestions?
I still think it is one of your apps that Google automatically updates. It is not necessarily one you installed recently, just one that updated recently. Try installing a CM with a clean install and do not flash gapps. Try running that for a while. If it still acts up without gapps and it downloading apps, it is a hardware issue.
And there are SD installs by bokbokan for the HD that seems stable, but are not labeled as such.
And I have not heard of an HD with the emmc chip bug.

I'll try that. I've got nothing to lose at this point!
But suppose that fixes the issue, how do I identify which Google app was the culprit? Can I install them one at a time from the Play Store or do I have to flash the gapps package and then I'm back where I started? Other than Gmail, I could probably live without any of the others.

When you set up gapps tell it not to automatically keep your apps up to date. It is one of the check boxes on the set up screen. Then install the third party apps one at a time (starting with Gmail) and see what happens. And I did not say it was a Google app causing the issue, just some third party app that Play Store automatically installs because you told it to. Play Store is part of gapps so if you do not install gapps, Play Store cannot install anything since it is not there.

Ok, I did a factory reset and installed CWM and the M6 Snapshot. I did not flash gapps but I see Gmail, Google, Google Settings, Play Store and Hangouts. Where did those come from? I have not set up my Google account. It will not recognize my SD card and when I go to settings and select "mount SD card" it freezes for a minute or two. I've tried this 3 times and twice it came back and said "settings has stopped". Maybe this is a CM11 bug.
So now what? Install apps one at a time (after I setup my Google account) and see what happens? I can't really do much without apps. At the very least, I need the Kindle app and Overdrive (which lets me download books from my library.) I also use the XDA app a lot.

go back to CM10.1.3. It is a known quantity. There will be no gapps there. You just want to prove you don't have a hardware problem. Once that is proved, try to isolate the app issue.

OK, I'm back to 10.1.3 with no gapps. Not much I can do except browse the web. I might have found something. As soon as I inserted my SD card that has photos on it, it started acting funny. It was sluggish and the screen was slow to rotate (it actually rotated about 45 deg and hung there for several seconds.) It did not automatically mount the SD card and when I selected "Mount SD card" after a few seconds it came back and said "Setting has stopped. Do you want to close it?" I removed the SD card and it seems OK again. I put the SD card in my card reader and it has apparently become corrupted. I inserted a new SD card with just a few pictures on it and it mounts itself and everything seems fine.
It appears that a bad SD card was causing my problems. Does that seem plausible? Should I flash the gapps or can I setup my Google account and download them from the Play Store?

Yes that could be your problem.
If you want gapps you must flash the correct zip. There is no other way to get them. And be sure when setting up to uncheck having Google keep you up to date. That way you can reinstall your apps one at a time.

It's been 2 days since I reflashed 10.2.1 stable and everything is working fine. So I guess I did have a hardware problem (bad SD card), just not the hardware I thought it was.
Hi folks, maybe someone encounters the same problem. I installed CM13 02/12 along with opengapps, which worked fine.
I then decided to use my SD Card as internal, which also worked like a charm.
But when I tried to update, TWRP can't see the contents of the SD-Card.
So I flashed Philz, and flashed the new build via sideload (should be possible with TWRP as well). That resulted in a phone, which wont boot up and is stuck in the bootlogo.
I then flashed Rom and Gapps via sideload, the phone boots up, but Setup Wizard App (I think its called that in English) keeps on crashing, rendering the phone unusable.
(I then erased internal storage, messing up everything, and returned to CM12)
So here are the questions:
1. Did anyone succesfully update his phone, while having activated the storage merging option?

Here are three solutions for updating:
a) The downloaded .zip file has to be moved to /data (if wanted, into some subfolder of your choice. ES-File Explorer needs root for that) Then flash via TWRP.
b) Use flashify, choose copy to safe location (had some FC's afterwards)
c) Use cm-recovery, update via cm-updater (not yet confirmed)

1. I don't think so. For this we should need an updated recovery supporting this feature. Furthermore, the feature is not fully ready, imho
2. I don't know. Never had this problem.

On my moto g 2014 LTE (thea) with cm13 I can flash nightlies using the app Flashify even after formatting SD card as internal.

For your other question I don't know.
Using SD card as internal storage in Marshmallow repartitions it with ext4 filesystem and encrypts it. A recovery needs to handle both support for ext4 and decrypting the files on it - which should be impossible without the correct key.
Currently you should use SD as portable/external to keep unencrypted fat file system.

The first part is true.
But I don't agree for the second part. This new option is great as long as you know how to use it and how not to loose all your data when changing ROM.
Flashify CAN flash when during the process you choose "use provided path".
Why ? Because it stores the ROM on the data partition and with a custom script it allows the recovery to mount the data partition and the flash the ROM.

I believe you when you say Flashify can flash the rom. But as said, it's all way to complicated for the 'average' user. Especially because of the encryption, which causes the sd card to be unseen by, for example, your recovery or your pc. These things have to be solved first!

Hey Mavireck, thank you for that info, I will try Flashify soon! Did you flash the ROM only or ROM + GAPPS?
And I understand that there are different opinions, but for me, merging internal storage is kind of a "key" feature for substituting Link2SD. I'm hoping to see some kind of recovery, which can decrypt the SD card in the near future (or the possibilty to choose not to use encryption)!

The twrp team is awesome. They will find a fix.
I only tried flashing the ROM but i think you can flash at the same time gapps.
Alright, Flashify works, if you pick the option "copy to safe directory" or similar. "use provided path" doesnt work for me.
But after the update, Nova Launcher keeps crashing and titanium backup doesnt show up on the app drawer anymore, but is still installed and cant be uninstalled to reinstall. pretty weird. So for me, this option doesnt really work either.
I copy the update zip file to \Data\Media\0\twrp and i can update
Anyone knows if the SuperSU 2.60 works in the CM13 Moto G2014???
@Poeta, I copy the zip to /data/fota which I think is a slightly more appropriate choice (fota= firmware over the air, which is exactly what this process is)... But regardless of the location, the point is to use /data partition (which is accessible from both within marshmallow os and recovery) instead of internal storage or sd card.

Okay, so copying the files to flash on the /data partition is the key, will try that. How does your updated Android behave performancewise? Any troubles with apps like titanium backup or nova launcher (if used).

I haven't used TB or Nova... CM 13 on Titan is running very well for me. As expected, in these early nightlies, some CM features are not fully implemented but that has not hindered my ability to use it as a daily driver for the past couple of weeks.

First of all, yes, it's a little buggy, but I find it extremely useful, hats off to Google!
Then, I've been having this weird problem where if I try to reboot the phone with the SD card inserted it would go into a bootloop. I usually reboot into bootloader, remove the SD card, reboot again and put in the SD card after android has fully launched.
Anyone having the same problem?
I'm using the 14/11 version of the rom (goodness. I'm outdated!) and my SD card is pretty much brand new. A 32gb sandisk class 10 U3.

I've tried like 4 releases of CM13 so far, never had a problem like that. But I only used builds from december, so I would suggest you go for a newer version, after a backup of course
Heres something else I found at the CM13 thread I wanted to share with you:

Use CMUpdater to download ROM
Let CMUpdater "Reboot and Install" ROM directly
and have CM recovery installed
... then it works flawlessly. I have yet to try it (since no new nightlies have come out since I learned of this approach.)
So guys, I updated to todays build by moving it to the /data partition and then using twrp. Works like a charm! Thanks everyone for your help!
